蛇足石杉内生真菌Shiraia sp.Slf14全基因组序列分析 被引量:1

Whole-genome Sequence Analysis of Endophytic Fungi Shiraia sp.Slf14 from Huperzia serrata

摘要 内生真菌Shiraia sp.Slf14是从植物蛇足石杉(Huperzia serrata)中分离出来的一株能产生石杉碱甲和竹红菌素A的菌株。为了解菌株Shiraia sp.Slf14的基因特征,对该菌株进行全基因组测序。基于二代测序技术对蛇足石杉内生真菌Shi-raia sp.Slf14的全基因组进行测序分析,通过生物信息学相关软件进行质量控制及组装、功能注释、比较基因组学分析及系统发育分析和次生代谢产物分析。内生真菌Shiraia sp.Slf14的基因组大小为32067383 bp,N50的值为525954 bp,G+C含量为47.96%;预测得到基因组中共有11242个编码序列(coding sequences,CDS)、106个tRNA和27个rRNA;在GO、KEGG、KOG和CAZY中分别注释到3822个、3223个、8837个和563个基因;系统发育结果表明内生真菌Shiraia sp.Slf14属于竹黄菌属(Shiraia)。预测结果表明,内生真菌Shiraia sp.Slf14中存在50个次生代谢产物合成基因簇,具有合成多种生物活性物质的潜在能力,包括核糖体合成和翻译后修饰肽(RiPP)、Ⅰ型聚酮合酶(T1PKS)和非核糖体多肽合成酶(NRPS)等,此外还预测到可能参与石杉碱甲和竹红菌素A生物合成的基因簇。 The endophytic fungus Shiraia sp.Slf14 is a strain that can produce huperzine A and bambusin A,which is isolated from Huperzia serrata.To understand the genetic characteristics of Shiraia sp.Slf14,we performed whole genome sequencing of the strain.The whole genome of Shiraia sp.Slf14 was sequenced and analyzed based on the second-generation sequencing technology.Quality control and assembly,functional annotation,comparative genomic analysis,phylogenetic analysis and secondary metabolites analysis were performed by bioinformatics software.The genome size of Shiraia sp.Slf14 was 32067383 bp,the N50 value was 525954 bp,and the G+C content was 47.96%.The genome was predicted to contain 11242 CDS,the total tRNA was 106 and the total rRNA was 27.3822,3223,8837 and 563 genes were annotated in GO,KEGG,KOG and CAZY,respectively.Phylogenetic results show that the endophytic fungus Shiraia sp.Slf14 belongs to the genus Shiraia.Prediction results indicate that there are 50 secondary metabolite synthesis gene clusters in the endophytic fungus Shiraia sp.Slf14,which possess the potential to synthesize a variety of bioactive substances,including RiPP,T1PKS and NRPS.Furthermore,gene clusters potentially involved in the biosynthesis of huperzine A and hypocrellin A were also predicted.
