Evaluation of Diagnostic Performance of a Multiplex RT-qPCR Method for Detecting DENV Serotypes and CHIKV in Clinical Samples, Ouagadougou, Burkina Faso

Introduction: Arbovirus diseases such as dengue and chikungunya threaten public health worldwide. Early and rapid diagnosis and surveillance of dengue virus (DENV) and chikungunya virus (CHIKV) infections are essential to the control of these diseases. In this study, we evaluate the diagnostic performance of our new in-house multiplex RT-qPCR method for detecting DENV serotypes and CHIKV in an external laboratory. Methodology: The evaluation study was conducted on 200 clinical samples of suspected patients for arbovirus disease infection, collected in Centre de Recherche Biomoléculaire Pietro Annigoni (CERBA), Ouagadougou, Burkina Faso. Our new multiplex RT-qPCR was compared to the commercial kit, the Zika, Dengue, and Chikungunya (ZDC) Real-Time PCR Assays kit (Bio-Rad, California, USA). Results and Conclusions: Among 200 samples, 21.5% (43/200) were DENV-positive by multiplex RT-qPCR, and 21.5% (43/200) were also DENV-positive by reference real-time RT-PCR. 157 (78.5%) samples tested negative for DENV by both tests (new mRT-qPCR and reference test). The sensitivity and specificity of mRT-qPCR were 100%. The DENV serotypes detected were DENV-1 60.5% (26/43) and DENV-3 39.5% (17/43). CHIKV was not detected in this study. Our new mRT-qPCR is sensitive, cost-effective, simple, and can be used in developing country laboratories. 展开更多

To develop a rapid and high-sensitivity method for detection of grapevine virus E(GVE),a SYBR Green based real-time fluorescence quantitative RT-PCR method(RT-qPCR)was established.This method could be used to detect GVE specifically,and the sensitivity was about 100 times greater than conventional RT-PCR.An excellent linear correlation(R=0.997)and a high amplification efficiency(E=97.5%)were obtained from the standard curve of this method.Reproducibility tests revealed that the coefficients of variation in the intra-and inter-assay results were 0.31-1.03%and 0.82--262%,respectively,indicating a good reproduiblity.The RT-qPCR method could be used to detect GVE in a wide range of grapevine sample types.The detection rates of RT-qPCR for nearly all sample types from different positions and seasons were higher than conventional RT-PCR.The detection rates in spring,summer,autumn and winter increased gradually.Samples in autumn and winter were best for detection,and the detection rates of most samples were 80-100%,which were 10 to 40%higher than conventional RT-PCR.In general,old petioles and branches were the best tissues for GVE detection.The detection rates of these samples in each season were all 100%,which were 20 to 40%higher than conventional RT-PCR.The second highest rates were in the old leaf,with detection rates for RT-qPCR of 80-100%in all seasons,which were 20 to 40%higher than conventional RT-PCR.GVE could be difficultly detected in young leaves by conventional RT-PCR,and the detection rates were only 0-50%,while by RT-qPCR the rates could increase to 0--80%.A total of 33 out of 363 samples(belonging to 68 cultivars)from 20 regions in China were detected to be positive by RT-qPCR(9.1%),which was more than twice the rate of the conventional RT-PCR(3.9%). 展开更多

The study aimed to evaluate the diagnosis between SARS-COV-2 and influenza viruses using the Multiplex qPCR molecular method,highlighting the importance of these methods in disease management.In this study,primers and probes were designed for the hemagglutinin region(HA)of influenza A,the M region of influenza B virus,and the RdRp region of SARS-COV-2.Optimization was performed using qPCR methods,and the method's analytical sensitivity and specificity were assessed.Finally,the process was compared to the commercial kit,Generi-Biotech Company(GB SARS-CoV-2 Influenza A/B).The best annealing temperature for this method was determined to be 58℃.Analytical sensitivity showed detection limits of 500 copies of the virus genome for SARS-CoV-2,250 copies for influenza A,and 500 copies for influenza B.Clinical evaluations confirmed that the designed kit exhibited 100%sensitivity and specificity,identical to the GB commercial kit,establishing its comparable diagnostic performance. 展开更多

猪肠道冠状病毒(SeCoV)包括猪流行性腹泻病毒(PEDV)、传染性胃肠炎病毒(TGEV)和猪德尔塔冠状病毒(PDCoV),是引起仔猪严重腹泻的主要病原体,给养猪业造成了巨大的损失。为快速、准确地检测和鉴别这3种病毒,本研究建立了一种三重实时荧光... 猪肠道冠状病毒(SeCoV)包括猪流行性腹泻病毒(PEDV)、传染性胃肠炎病毒(TGEV)和猪德尔塔冠状病毒(PDCoV),是引起仔猪严重腹泻的主要病原体,给养猪业造成了巨大的损失。为快速、准确地检测和鉴别这3种病毒,本研究建立了一种三重实时荧光定量反转录PCR(RT-qPCR)方法,用于同时检测PEDV、TGEV和PDCoV。根据PEDV M基因、TGEV ORF 1b基因和PDCoV ORF 1b基因的保守序列分别设计了特异性引物和探针。优化反应条件后,成功建立了一种能同时检测PEDV、TGEV和PDCoV的三重RT-qPCR方法。该方法对这3种病毒具有良好的特异性,与猪场常见的猪瘟病毒(CSFV)、猪圆环病毒2型(PCV2)、猪A群轮状病毒(PoRVA)、猪伪狂犬病毒(PRV)和猪繁殖与呼吸综合征病毒(PRRSV)等均无交叉反应。对重组质粒pTOPO-PEDV 128、pTOPO-TGEV 116和pTOPO-PDCoV 125线性模板的检测极限分别为16.835、17.610、17.020拷贝/μL。组内、组间变异系数均小于5%,且组间差异不显著(P>0.05)。与标准方法的符合性比较结果显示,三重RT-qPCR的检测符合率为100%,在35份组织样本的检测中,17份呈PEDV阳性,阳性率为48.57%(17/35),TGEV和PDCoV的检测结果均为阴性,未检测到混合感染。结果表明,建立的三重RT-qPCR方法特异、灵敏、稳定、快捷,可同时用于PEDV、TGEV和PDCoV的临床检测和鉴别诊断,为猪腹泻冠状病毒的检测和流行病学调查提供了一种高效、可靠的技术手段。 展开更多

目的 建立A群轮状病毒(PoRVA)和塞内卡病毒(SVA)双重RT-qPCR检测方法,并对其进行初步应用。方法 通过比对A群轮状病毒和塞内卡病毒毒株序列,选取PoRVA NSP3基因、SVA VP1基因保守区域分别设计引物和探针,建立PoRVA和SVA双重RT-qPCR检测... 目的 建立A群轮状病毒(PoRVA)和塞内卡病毒(SVA)双重RT-qPCR检测方法,并对其进行初步应用。方法 通过比对A群轮状病毒和塞内卡病毒毒株序列,选取PoRVA NSP3基因、SVA VP1基因保守区域分别设计引物和探针,建立PoRVA和SVA双重RT-qPCR检测方法。随后对方法的特异性和敏感性进行检测;取浓度为10~6~10^(3)copies/μL 10倍系列稀释的重组质粒标准品,每个浓度做3个平行,重复检测3次,计算组内和组间变异系数,评估方法的重复性和稳定性;用建立的双重RT-qPCR检测方法与《GB/T34756—2017猪轮状病毒病病毒RT-PCR检测方法》和《SN/T 5486—2022塞内卡病毒病检疫技术规范》的检测方法进行比对,并检测15份猪粪便样品和35份猪肛拭子样品,评估该方法的实际应用性。结果 建立的双重RT-qPCR方法在10~9~10~1 copies/μL范围Ct值与质粒浓度呈线性关系,PoRVA标准曲线Slope为-3.085,r^(2)值为0.993,扩增效率为110.956%,SVA标准曲线Slope为-3.085,r^(2)值为0.993,扩增效率为110.935%,可检测到的PoRVA和SVA最低限均为10~1 copies/μL;且与其他7种实验猪常见病原不发生交叉反应;重复检测10~6~10^(3 )copies/μL质粒标准品,组内变异系数小于0.15%,组间变异系数小于1.50%。用建立的双重RT-qPCR方法与《GB/T34756—2017猪轮状病毒病病毒RT-PCR检测方法》和《SN/T 5486—2022塞内卡病毒病检疫技术规范》方法检测15份猪粪便样品和35份猪肛拭子样品,结果显示,RT-qPCR检测出PoRVA阳性100%(50/50),SVA阳性66%(33/50),《GB/T34756—2017猪轮状病毒病病毒RT-PCR检测方法》检测阳性率100%(50/50),《SN/T 5486—2022塞内卡病毒病检疫技术规范》检测阳性率24%(12/50),阳性符合率达到100%。结论 本研究建立的双重RT-qPCR检测方法可以有效地检测PoRVA和SVA,可为猪群的疫病检测和日常监测提供技术支撑。 展开更多

JEV、PRRSV和CSFV TaqMan三重RT-qPCR方法的建立与应用

为建立鉴别日本乙型脑炎病毒(Japanese encephalitis virus,JEV)、猪繁殖与呼吸综合征病毒(porcine reproductive and respiratory syndrome virus,PRRSV)和猪瘟病毒(classical swine fever virus,CSFV)的TaqMan三重RTqPCR检测方法,本... 为建立鉴别日本乙型脑炎病毒(Japanese encephalitis virus,JEV)、猪繁殖与呼吸综合征病毒(porcine reproductive and respiratory syndrome virus,PRRSV)和猪瘟病毒(classical swine fever virus,CSFV)的TaqMan三重RTqPCR检测方法,本研究参照NCBI GenBank中已公开的JEV E、PRRSV ORF6和CSFV E2保守序列,设计并合成3对特异性引物和探针,通过对反应体系以及反应程序的优化,建立检测3种病毒的多重RT-qPCR方法,并将其应用于临床样品的检测。结果显示,建立的TaqMan三重RT-qPCR能特异性扩增出JEV、PRRSV和CSFV的基因片段,而不能扩增其他非目的基因,表明建立的方法特异性良好。组内和组间重复试验结果显示,其Cv值均低于3%,表明所建立的方法具有良好的重复性。敏感性试验结果显示,对3种病毒的重组质粒的最低检测量均为100拷贝/μL。应用该方法对贵州省26个猪场的血液、流产死胎、精液和病死猪等总计969份样品进行检测JEV检出率为34.3%(332/969)、PRRSV检出率为28.3%(274/969)、CSFV检出率为19.8%(192/969)。JEV与PRRSV的混合感染检出率为10.1%(98/969),JEV与CSFV的混合感染检出率为12.1%(117/969),CSFV与PRRSV的混合感染检出率为14.6%(141/969),而JEV、PRRSV和CSFV的三重混合感染检出率为7.9%(77/969)。上述结果显示,本研究成功构建了JEV、PRRSV和CSFV TaqMan三重RT-qPCR检测方法,可适用于猪场对这3种病毒的检测,为鉴别病毒引起的繁殖障碍性疫病提供了技术支持。 展开更多

目的 基于ICH Q2(R2)和Q14,建立冻干甲型肝炎减毒活疫苗(简称冻甲疫苗)感染性滴度细胞培养-RT-qPCR快速检测方法,并对方法进行优化及验证。方法 采用分析质量源于设计(Analytical Quality by Design,AQbD)理念,通过分析目标概况(Accepta... 目的 基于ICH Q2(R2)和Q14,建立冻干甲型肝炎减毒活疫苗(简称冻甲疫苗)感染性滴度细胞培养-RT-qPCR快速检测方法,并对方法进行优化及验证。方法 采用分析质量源于设计(Analytical Quality by Design,AQbD)理念,通过分析目标概况(Acceptance Test Procedure,ATP)设定、风险识别与实验设计(Design of Experiment,DoE),建立细胞培养-RT-qPCR联合检测平台。以病毒核酸扩增循环阈值(cycle threshold,Ct)为响应指标,优化细胞密度、病毒培养温度和时间等关键参数。验证方法的专属性、线性、中间精密度,确定定量范围,Bland-Altman分析与传统滴度检测方法的一致性。结果 共识别13个主要风险因素,确定方法的最适反应条件为:细胞密度(1~2)×10^(5)个/mL;病毒稀释梯度间距4倍;96孔细胞培养板有边缘效应;病毒吸附温度和时间为37℃吸附60 min,病毒培养温度和时间为35℃培养72 h;PCR无位置效应;变性温度和时间为90℃变性63 s;逆转录温度和时间为60℃逆转录15 min;计算模型为双对数线性模型。该方法具有良好的专属性(灭活病毒对照Ct值> 28)、线性(R2=0.966)及中间精密度[几何变异系数(geometric coefficient of variation,GCV)≤9.28%],定量范围覆盖5.0~8.0 lgCCID50/mL。该方法与传统方法检测结果差值的95%一致性界限(95%limits of agree-ment,95%LoA)为-0.06~0.41 lgCCID50/mL。结论 建立的细胞培养-RT-qPCR检测方法将检测周期由传统方法的21~28 d缩短至3 d,且具有定量准确、通量高等优势,为冻甲疫苗工艺过程中及成品甲型肝炎病毒(hepatitis A virus,HAV)滴度检测和批签发效率提升提供了关键技术支持。 展开更多

To analyze the differences in the transport and distribution of different types of proppants and to address issues such as the short effective support of proppant and poor placement in hydraulically intersecting fractures,this study considered the combined impact of geological-engineering factors on conductivity.Using reservoir production parameters and the discrete elementmethod,multispherical proppants were constructed.Additionally,a 3D fracture model,based on the specified conditions of the L block,employed coupled(Computational Fluid Dynamics)CFD-DEM(Discrete ElementMethod)for joint simulations to quantitatively analyze the transport and placement patterns of multispherical proppants in intersecting fractures.Results indicate that turbulent kinetic energy is an intrinsic factor affecting proppant transport.Moreover,the efficiency of placement and migration distance of low-sphericity quartz sand constructed by the DEM in the main fracture are significantly reduced compared to spherical ceramic proppants,with a 27.7%decrease in the volume fraction of the fracture surface,subsequently affecting the placement concentration and damaging fracture conductivity.Compared to small-angle fractures,controlling artificial and natural fractures to expand at angles of 45°to 60°increases the effective support length by approximately 20.6%.During hydraulic fracturing of gas wells,ensuring the fracture support area and post-closure conductivity can be achieved by controlling the sphericity of proppants and adjusting the perforation direction to control the direction of artificial fractures. 展开更多

Modal parameters can accurately characterize the structural dynamic properties and assess the physical state of the structure.Therefore,it is particularly significant to identify the structural modal parameters according to the monitoring data information in the structural health monitoring(SHM)system,so as to provide a scientific basis for structural damage identification and dynamic model modification.In view of this,this paper reviews methods for identifying structural modal parameters under environmental excitation and briefly describes how to identify structural damages based on the derived modal parameters.The paper primarily introduces data-driven modal parameter recognition methods(e.g.,time-domain,frequency-domain,and time-frequency-domain methods,etc.),briefly describes damage identification methods based on the variations of modal parameters(e.g.,natural frequency,modal shapes,and curvature modal shapes,etc.)and modal validation methods(e.g.,Stability Diagram and Modal Assurance Criterion,etc.).The current status of the application of artificial intelligence(AI)methods in the direction of modal parameter recognition and damage identification is further discussed.Based on the pre-vious analysis,the main development trends of structural modal parameter recognition and damage identification methods are given to provide scientific references for the optimized design and functional upgrading of SHM systems. 展开更多

This study investigated the physicochemical properties,enzyme activities,volatile flavor components,microbial communities,and sensory evaluation of high-temperature Daqu(HTD)during the maturation process,and a standard system was established for comprehensive quality evaluation of HTD.There were obvious changes in the physicochemical properties,enzyme activities,and volatile flavor components at different storage periods,which affected the sensory evaluation of HTD to a certain extent.The results of high-throughput sequencing revealed significant microbial diversity,and showed that the bacterial community changed significantly more than did the fungal community.During the storage process,the dominant bacterial genera were Kroppenstedtia and Thermoascus.The correlation between dominant microorganisms and quality indicators highlighted their role in HTD quality.Lactococcus,Candida,Pichia,Paecilomyces,and protease activity played a crucial role in the formation of isovaleraldehyde.Acidic protease activity had the greatest impact on the microbial community.Moisture promoted isobutyric acid generation.Furthermore,the comprehensive quality evaluation standard system was established by the entropy weight method combined with multi-factor fuzzy mathematics.Consequently,this study provides innovative insights for comprehensive quality evaluation of HTD during storage and establishes a groundwork for scientific and rational storage of HTD and quality control of sauce-flavor Baijiu. 展开更多

Due to the heterogeneity of rock masses and the variability of in situ stress,the traditional linear inversion method is insufficiently accurate to achieve high accuracy of the in situ stress field.To address this challenge,nonlinear stress boundaries for a numerical model are determined through regression analysis of a series of nonlinear coefficient matrices,which are derived from the bubbling method.Considering the randomness and flexibility of the bubbling method,a parametric study is conducted to determine recommended ranges for these parameters,including the standard deviation(σb)of bubble radii,the non-uniform coefficient matrix number(λ)for nonlinear stress boundaries,and the number(m)and positions of in situ stress measurement points.A model case study provides a reference for the selection of these parameters.Additionally,when the nonlinear in situ stress inversion method is employed,stress distortion inevitably occurs near model boundaries,aligning with the Saint Venant's principle.Two strategies are proposed accordingly:employing a systematic reduction of nonlinear coefficients to achieve high inversion accuracy while minimizing significant stress distortion,and excluding regions with severe stress distortion near the model edges while utilizing the central part of the model for subsequent simulations.These two strategies have been successfully implemented in the nonlinear in situ stress inversion of the Xincheng Gold Mine and have achieved higher inversion accuracy than the linear method.Specifically,the linear and nonlinear inversion methods yield root mean square errors(RMSE)of 4.15 and 3.2,and inversion relative errors(δAve)of 22.08%and 17.55%,respectively.Therefore,the nonlinear inversion method outperforms the traditional multiple linear regression method,even in the presence of a systematic reduction in the nonlinear stress boundaries. 展开更多

The separation-of-variable(SOV)methods,such as the improved SOV method,the variational SOV method,and the extended SOV method,have been proposed by the present authors and coworkers to obtain the closed-form analytical solutions for free vibration and eigenbuckling of rectangular plates and circular cylindrical shells.By taking the free vibration of rectangular thin plates as an example,this work presents the theoretical framework of the SOV methods in an instructive way,and the bisection–based solution procedures for a group of nonlinear eigenvalue equations.Besides,the explicit equations of nodal lines of the SOV methods are presented,and the relations of nodal line patterns and frequency orders are investigated.It is concluded that the highly accurate SOV methods have the same accuracy for all frequencies,the mode shapes about repeated frequencies can also be precisely captured,and the SOV methods do not have the problem of missing roots as well. 展开更多

Soil improvement is one of the most important issues in geotechnical engineering practice.The wide application of traditional improvement techniques(cement/chemical materials)are limited due to damage ecological en-vironment and intensify carbon emissions.However,the use of microbially induced calcium carbonate pre-cipitation(MICP)to obtain bio-cement is a novel technique with the potential to induce soil stability,providing a low-carbon,environment-friendly,and sustainable integrated solution for some geotechnical engineering pro-blems in the environment.This paper presents a comprehensive review of the latest progress in soil improvement based on the MICP strategy.It systematically summarizes and overviews the mineralization mechanism,influ-encing factors,improved methods,engineering characteristics,and current field application status of the MICP.Additionally,it also explores the limitations and correspondingly proposes prospective applications via the MICP approach for soil improvement.This review indicates that the utilization of different environmental calcium-based wastes in MICP and combination of materials and MICP are conducive to meeting engineering and market demand.Furthermore,we recommend and encourage global collaborative study and practice with a view to commercializing MICP technique in the future.The current review purports to provide insights for engineers and interdisciplinary researchers,and guidance for future engineering applications. 展开更多
