The composition and quantity of amino acids influence the protein content and nutritional value of soybeans and also have an important impact upon soybean quality.After integrating and proofreading 140 original QTLs associated with amino acid contentfrom soybase(http://www.soybase.org/),138 QTLs were further analyzed to determine high-confidence QTL regions.Meta-analysis was first carried out using the Bio Mercator ver.2.1 software,yielding 33 consensus QTLs.The consensus QTL confidence intervals(CIs)ranged from 0.07 to 19.85 Mb.Next,the overview method was used to optimize the CIs,and 57"real"QTLs were mapped.Candidate genes in the consensus QTL regions were obtained from Phytozome and were annotated using the Gene Ontology(GO),Kyoto Encyclopedia of Genes and Genomes(KEGG),Swissprot,and gene annotation databases.Finally,16 unpublished candidate genes controlling the content of five types of amino acids were identified with Blast.These results laid the foundation for fine mapping of soybean amino acid-related QTLs and marker-assisted selection. 展开更多

Diseases caused by fungal pathogens account for approximately 50% of all soybean disease losses around the world. Conflicting results of fungal disease resistance QTLs from different populations often occurred. The objectives of this study were to: (i) evaluate evidence for reported fungal disease resistance QTLs associations in soybean and (ii) extract relatively reliable and useful information from the "real" QTLs and mine putative genes in soybean. An integrated map of fungal disease resistance QTLs in soybean was established with soymap 2 published in 2004 as a reference map. QTLs of fungal disease resistance developed from each of separate populations in recent 10 years were integrated into a combinative map for gene cloning and marker assisted selection in soybean. 107 QTLs from different maps were integrated and projected to the reference map with the software BioMercator 2.1. A method of meta-analysis was used to narrow down the confidence interval, and 23 "real" QTLs and their corresponding markers were obtained from 12 linkage groups (LG), respectively. Two published R genes were found in these "real" QTLs intervals. Sequences in the "real" QTLs intervals were predicted by GENSCAN, and these predicted genes were annotated in Goblet. 228 resistance gene analogs (RGAs) in 12 different terms were mined. The results will lay the foundation for a bioinformatics platform combining abundant QTLs, and offer the basis for marker assisted selection and gene cloning in soybean. 展开更多

The study of gene mapping for yield trait in soybean is very important for application. However, the mapping result of 100-seed weight was dispersed, the public map should be chosen which was suitable for the published results integrated, and to improve yield. In this research, an integrated map of 100-seed weight QTLs in soybean had been established with soymap2 published in 2004 as a reference map. QTLs of 100-seed weight in soybean were collected in recent 20 yr. With the software BioMercator 2.1, QTLs from their own maps were projected to the reference map. From published papers, 65 QTLs of 100-seed weight were collected and 53 QTLs were integrated, including 17 reductive effect QTLs and 36 additive effect QTLs. 12 clusters of QTLs were found in the integrated map. A method of meta-analysis was used to narrow down the confidence interval, and 6 additive QTLs and 6 reductive QTLs and their corresponding markers were obtained respectively. The minimum confidence interval (C.I.) was shrunk to 1.52 cM. These results would lay the foundation for marker-assisted selection and mapping QTL precisely, as well as QTL gene cloning in soybean. 展开更多

Epidemics of Fusarium head blight(FHB), incited by Fusarium graminearum Schwabe, in wheat cause significant reductions in grain yield and quality. Numerous quantitative trait loci(QTL) for FHB resistance have been reported from Chinese sources. However, the relationships among QTL from different landraces have not been characterized. We earlier mapped QTL for FHB resistance using low-density maps developed from five recombinant inbred line(RIL) populations involving Chinese landraces ‘Haiyanzhong’(HYZ),‘Wangshuibai’(WSB), ‘Baishanyuehuang’(BSYH), ‘Huangfangzhu’(HFZ), and‘Huangcandou’(HCD) as FHB resistant parents. In this study, we used maps of single nucleotide polymorphisms(SNP) developed from the five populations and identified 31 QTL on 16 chromosomes;10 QTL were new. We constructed a consensus map and identified six meta-QTL(MQTL) and SNP within the MQTL regions using meta-analysis. Two of the MQTL were on chromosome 3 BS(3 BSd and 3 BSc), and one on each of chromosomes 3A, 2D, 3D,and 4D. Twenty-two SNP closely linked to MQTL were converted into breeder friendly Kompetitive Allele Specific Polymerase Chain Reaction(KASP) assays, which should be useful for marker-assisted selection in breeding programs. 展开更多

A double haploid (DH) population of rice (Oryza sativa L.) derived from anther culture of ZYQ8/JX17, a typical indica and japonica hybrid, was used for genetic analysis of rice peduncle vascular system and panicle traits. The number of large vascular bundles (LVB), the number of small vascular bundles (SVB) in the peduncle, and the panicle traits including the number of primary rachis branches (PRB), the number of spikelets per panicle (SNP), peduncle top diameter (PTD), and panicle length (PL) were investigated in the parents and DH lines. The quantitative trait loci (QTLs) for each trait were analyzed based on the constructed molecular linkage map of this population. Three QTLs for LVB (qLVB_1, qLVB_6 and qLVB_7) were detected on chromosomes 1, 6, and 7, respectively. Two putative QTLs for SVB (qSVB_4 and qSVB_6) were mapped on chromosomes 4 and 6 respectively. Four QTLs (qPRB_4a, qPRB_4b, qPRB_6 and qPRB_7) on chromosomes 4, 6, and 7, respectively, were detected for PRB. Three QTLs (qSPN_4a, qSPN_4b and qSPN_6) were identified on chromosomes 4 and 6, respectively, which could significantly affect SPN. Five QTLs for PTD (qPTD_2, qPTD_5, qPTD_6, qPTD_8 and qPTD_12) were identified on chromosomes 2, 5, 6, 8, and 12, respectively. Three QTLs for PL (qPL_4, qPL_6 and qPL_8) were detected on chromosomes 4, 6, and 8, respectively. Clustering of QTLs, such as qLVB_6, qSVB_6, qSNP_6, qPTD_6, and qPL_6 detected in the interval G122_G1314b on chromosome 6, was found. These results suggest that some QTLs for peduncle vascular bundle system are possibly responsible for the panicle traits. 展开更多

[Objective] This study is to map QTLs for lodging-related morphological traits of soybean, aiming at providing basis for breeding lodging-resistant varieties. [Method] To map the QTLs for lodging-related morphological traits, an F216-F218 RIL population containing 147 lines derived from a cross between Charleston as female and Dongnong 594 as male parent were used as experimental materials in this study. Totally 164 SSR primers screened out from amplification on two parents, were employed to amplify the F216-F218 RIL population for constructing a genetic linkage map. The QTLs for nodes on main stem, stem thickness and stem weight of the F216-F218 RIL soybean population were investigated in two eco-environments for three years. [Result] Sixteen QTLs for nodes on main stem were detected in A1, B1, C2, Dla, D2, F, G, H and N linkage groups, respectively; Ten QTLs for stem thickness in A1, B1, C2, Dla, E and G linkage groups, respectively; Fifteen QTLs for stem weight in A1, A2, C2, Dla, Dlb and G linkage groups, respectively. Of these QTLs, five for nodes on main stem, one for stem thickness and six for stem weight could be detected by both CIM and MIM, accounting for 8.6%-27.0%, 9.0%- 11.0%, and 6.0%-39.0% of the general phenotypic variation, respectively. From ex- perimental data of two years, Three QTLs for nodes on main stem and two for stem weight could be detected, accounting for 8.0%-60.2% and 10.0%-23.0% of the general phenotypic variation, respectively; while no QTL for stem thickness was re- peatedly detected during more than two years. [Conclusion] Comparison of the QTLs mapped for nodes on main stem, stem thickness and stem weight indicates that these three morphological traits are closely related with lodging-resistance of soybean. 展开更多

The study was undertaken to assess the genetic effect of quantitative trait loci (QTLs) conferring heat tolerance at flowering stage in rice. A population consisting of 279 F2 individuals from the cross between 996, a heat tolerant cultivar and 4628, a heat-sensitive cultivar, was analyzed for their segregation pattern of the difference of seed set rate under optimal temperature condition and high temperature condition. The difference of seed set rate under optimal temperature condition and high temperature condition showed normal distribution, indicating the polygenic control over the trait. To identify main effect of QTL for heat tolerance, the parents were surveyed with 200 primer pairs of simple sequence repeats (SSR). The parental survey revealed 30% polymorphism between parents. In order to detect the main QTL association with heat tolerance, a strategy of combining the DNA pooling from selected segregants and genotyping was adopted. The association of putative markers identified based on DNA pooling from selected segregants was established by single marker analysis (SMA). The results of SMA revealed that SSR markers, RM3735 on chromosome 4 and RM3586 on chromosome 3 showed significant association with heat tolerance respectively, accounted for 17 and 3% of the total variation respectively. The heat tolerance during flowering stage in rice was controlled by multiple gene. The SSR markers, RM3735 on chromosome 4 and RM3586 on chromosome 3 showed significant association with heat tolerance respectively, accounted for 17 and 3% of the total variation respectively. The two genetic loci, especially for RM3735 on chromosome 4, can be used in marker-assistant-selected method in heat tolerance breeding in rice. 展开更多

Trichomes (plant hairs) are present on nearly all land plants and are known to play important roles in plant protection, specifically against insect herbivory, drought, and UV radiation. The identification of quantitative trait loci (QTL) associated with trichome density should help to interpret the molecular genetic mechanism of soybean trichome density. 184 recombinant inbred lines (RILs), derived from a cross between soybean cultivars Kefeng 1 and Nannong 1138-2 were used as segregating population for evaluation of TDU (trichome density on the upper surface of leaf blade) and TDD (trichome density on the downer surface of leaf blade). A total of 15 QTL were detected on molecular linkage groups (MLG) A2, Dla, Dlb, E and H by composite interval mapping (CIM) and among all the QTL, qtuA2-1, qtuD 1 a-1, qtuD lb-2, qtuH-2 qtuE-1, qtdDlb-2, and qtdH- 2 were affirmed by multiple interval mapping (MIM). The contribution ofphenotypic variance of qtuH-2 was 31.81 and 29.4% by CIM and MIM, respectively, suggesting it might be major gene Ps loci. Only 10 pairs of main QTL interactions for TDU were detected, explained a range of 0.2-5.1% of phenotypic variations for each pair for a total of 22.8%. The QTL on MLG Dlb affecting trichome density were mapped near to Rsc-7 conditioning resistance to SMV (soybean mosaic virus). This study showed that the genetic mechanism of trichome density was the mixed major gene and polygene inheritance, and also suggested that the causal nature between trichome density and other agronomic traits. 展开更多

Soybean is a global principal source of edible plant oil. As more soybean oil-related quantitative trait loci(QTLs) have been located in the collective genome, it is urgent to establish a classification system for these distributed QTLs. A collinear platform may be useful to characterize and identify relationships among QTLs as well as aid in novel gene discovery. In this study, the collinearity MCScan X algorithm and collective soybean genomic information were used to construct collinearity blocks, to which soybean oil-related QTLs were mapped. The results demonstrated that 666 collinearity blocks were detected in the soybean genome across 20 chromosomes, and 521 collinearity relationships existed in 231 of the 242 effective soybean oil-related QTLs. This included 214 inclusion relationships and 307 intersecting relationships. Among them, the collinearity among QTLs that are related to soybean oil content was shown on a maximum of seven chromosomes and minimum of one chromosome, with the majority of QTLs having collinearity on two chromosomes. Using overlapping hotspot regions in the soybean oil QTLs with collinearity, we mined for novel oil content-related genes. Overall, we identified 23 putatively functional genes associated with oil content in soybean and annotated them using a number of annotation databases. Our findings provide a valuable framework for elucidating evolutionary relationships between soybean oil-related QTLs and lay a foundation for functional marker-assisted breeding relating to soybean oil content. 展开更多

Quantitative trait loci (QTL) analysis was conducted in bread wheat for 14 important traits utilizing data from four different mapping populations involving different approaches of QTL analysis. Analysis for grain protein content (GPC) sug- gested that the major part of genetic variation for this trait is due to environmental interactions. In contrast, pre-harvest sprouting tolerance (PHST) was controlled mainly by main effect QTL (M-QTL) with very little genetic variation due to environmental interactions; a major QTL for PHST was detected on chromosome arm 3AL. For grain weight, one QTL each was detected on chromosome arms 1AS, 2BS and 7AS. QTL for 4 growth related traits taken together detected by different methods ranged from 37 to 40; nine QTL that were detected by single-locus as well as two-locus analyses were all M-QTL. Similarly, single-locus and two-locus QTL analyses for seven yield and yield contributing traits in two populations respectively allowed detection of 25 and 50 QTL by composite interval mapping (CIM), 16 and 25 QTL by multiple-trait composite interval mapping (MCIM) and 38 and 37 QTL by two-locus analyses. These studies should prove useful in QTL cloning and wheat improvement through marker aided selection. 展开更多

Objective: This meta- analysis evaluated the efficacy and safety of Chinese herbal medicine (CHM) combined withangiotensin-converting enzyme inhibitors (ACEIs) and/or angiotensin-receptor blockers (ARBs)for treatment ofincipient diabetic nephropathy(IDN). Methods: Nine data bases were searched for randomized controlled trials ofChinese herbal medicine(CHM) and ACEI/ARB for treatment of IDN. Included articles were published betweenJanuary2006 and December 2016. All studies were divided into prescriptions containing both Astragali Radix andRehmanniae Radix (i subgroup), Astragali Radix(Huangqi) or Rehmanniae Radix(Dihuang) (ii subgroup), neitherAstragali Radix nor Rehmanniae Radix (iii subgroup). Review Manager 5.3 was used for subgroup analysis.Results: In total, 28 RCTs with 2017 patients were included. The results showed 1)the urinary albumin excretionrate (UAER) can be reduced significantly using CHM with ACEI or ARB for treatment of IDN compared to ACEIor ARB alone, and reduction of the UAER of the i subgroup was superior to that of the other two subgroups;2)serum creatinine (Scr) levels can be reduced significantly using CHM combined with ACEI or ARB, andreduction of Scr in the ii subgroup was superior to that in the iii subgroup; 3)reduction of BUN in group A was notbetter than that in group B. Conclusion: In summary, CHMs combined with ACEI/ARB can decrease UAER andScr significantly compared to the use of ACEI/ARB during IDN treatment. The effect was more significant in theCHM group containing Astragali Radix or Rehmanniae Radix. The application of Astragali Radix and RehmanniaeRadix should be emphasized in third stage diabetic nephropathy. 展开更多

Soybean is a major cash crop in the world, and its oil content was one of the very important traits. Therefore, the study of gene mapping for oil content in soybean is very important for breeding application. At present, at least 130 QTL loci for soybean oil content have been published; however, the mapping results of oil content were dispersed and a coalescent public map should be established to integrate the published QTLs, and to more efficiently mine genes based on the meta- analysis method of the bioinformatics tools. This study was to construct an integrated map of QTLs for soybean oil content and accelerate the application of bioinformation resource related to oil content improvement in the practice of soybean breeding. We collected information of 130 QTLs reported over the past 20 yr for soybean oil content and used the Software BioMercator 2.1 to project QTLs from their own maps onto a reference map, which was an early-integrated map constructed by Song (2004) for oil-content quantitative trait loci (QTLs) in soybean. Gene mining was performed based on the meta-analysis by running the local ver. GENSCAN and InterProScan. The confidence interval of QTLs was efficaciously narrowed using the meta-analysis method, and 25 consensus QTLs were mapped on the reference map. Using a local version of GENSCAN, 12 805 sequences in the consensus QTL intervals were predicted. With BLAST, these predicted sequences were aligned to gene sequences from the International Protein Index database using InterProScan locally. Thirteen predicted genes were in the class of the geme ontology (GO) accession (0006631), which were involved in the fatty acid metabolic process. These genes were analyzed using BLAST at the NCBI website to examine whether they were related to oil content. Six genes were found in the oil-synthesis pathway. Twenty-five consensus QTLs and six genes were found in the oil-synthesis pathway. These results would lay the foundation for marker-assisted selection and mapping QTL precisely, and these genes will facilitate the researches on the gene mining of oil synthesis and molecular breeding in soybean. 展开更多

Quantitative trait loci (QTL) controlling seed dormancy in rice were identified usingrecombinant inbred lines (RILs) population derived from the cross between a japonicavariety Kinmaze and an indica variety DV85. Seeds of two parental cultivars and each RILwere harvested in 35d after heading. The germination percentage of these seeds at 30℃for 7 days were measured as the degree of seed dormancy. QTL analysis was performed withWindows QTL Cartographer 1.13a program by composite interval mapping. A total of four QTLfor seed dormancy were detected on chromosome 2 (two regions), 5 and 11, respectively.Phenotypic variation explained by each QTL ranged from 8.37 to 17.40%. Responses of suchloci to a dormancy-breaking treatment with dry heat were further detected. The resultsshowed that two alleles of qDOR-2-1 and qDOR-5 from DV85 as well as the allele of qDOR-11 from Kinmaze increased the seed dormancy, which seemed to be easily broken by dry heattreatment. Such loci of seed dormancy may be applied to rice genetic improvement. Theallele of qDOR-2-2 from DV85 increased the seed dormancy, which could not be broken bydry heat treatment. 展开更多
