The Pisolithus tinctorius symbiosis related protein expressed sequence tag (EST PtSRP) was previously identified in the first hours of the interaction between the fungus Pisolithus tinctorius and sweet chestnut Castan...The Pisolithus tinctorius symbiosis related protein expressed sequence tag (EST PtSRP) was previously identified in the first hours of the interaction between the fungus Pisolithus tinctorius and sweet chestnut Castanea sativa, and partially characterized as a fungal marker gene of ectomycorrhizal symbiosis formation. We used the 5’ rapid amplification of cDNA ends (RACE) to obtain the PtSRP mRNA 5’ region, and together with our previously reported 3’ mRNA region, the full mRNA sequence was assembled by use of bioinformatics tools and deposited to GenBank (Accession: GU733439). The full-length mRNA sequence (636 bp) revealed the locations of the 5’ and 3’ untranslated regions (UTRs) and contained the Kozak sequence (ccc aag ATG A) in the 5’ UTR. The in silico translated PtSRP open reading frame (ORF) codes for a 127 amino acid protein and contained four putative post-translational modification sites (two N-glycosylation and two phosphorylation). The protein secondary structure is postulated to be composed of one N-terminal hydrophobic transmembrane alpha helix and at least six hydrophilic beta-strands spread across the protein. Sub-cellular localization prediction suggests that the protein is involved in cellular secretory pathway, supported by the presence of a cleavage site motif close to the membrane anchor. The data presented herein indicate the role of PtSRP as a fungal membrane secreted protein involved in early stages of ectomycorrhizal formation, with application as a possible marker for nascent ectomy-corrhiza fungal development.展开更多
Various microorganisms live in association with different parts of plants and can be harmful,neutral,or beneficial to plant health.Some microbial inhabitants of plants can control plant diseases by contesting with,pre...Various microorganisms live in association with different parts of plants and can be harmful,neutral,or beneficial to plant health.Some microbial inhabitants of plants can control plant diseases by contesting with,predating on,or antagonizing plant pathogens and by inducing systems for plant defense.A range of methods,including plant growth-promoting microorganisms(PGPMs)as biological control agents(BCAs)(BCA-PGPMs)are used for the biological management and control of plant pathogens.Some BCAs interact with plants by inducing resistance or priming plants without direct interaction with the pathogen.Other BCAs operate via nutrient competition or other mechanisms to modulate the growth conditions for the pathogen.Generally,PGPMs can be applied alone or together with other chemicals or carriers to control various crop diseases.This review highlights the effective types of BCA-PGPMs and their applications,roles,carrier based-formulations,and responses to rice(Oryza sativa L.)pathogens.Future plant disease management prospects are promising,and growers’increasing demand for BCA-PGPM products can be exploited as an effective approach to the management of plant diseases,as well as to improve yield,environmental protection,biological resources,and agricultural system sustainability.展开更多
Dothideomycetes comprise a highly diverse range of fungi characterized mainly by asci with two wall layers(bitunicate asci)and often with fissitunicate dehiscence.Many species are saprobes,with many asexual states com...Dothideomycetes comprise a highly diverse range of fungi characterized mainly by asci with two wall layers(bitunicate asci)and often with fissitunicate dehiscence.Many species are saprobes,with many asexual states comprising important plant pathogens.They are also endophytes,epiphytes,fungicolous,lichenized,or lichenicolous fungi.They occur in terrestrial,freshwater and marine habitats in almost every part of the world.We accept 105 families in Dothideomycetes with the new families Anteagloniaceae,Bambusicolaceae,Biatriosporaceae,Lichenoconiaceae,Muyocopronaceae,Paranectriellaceae,Roussoellaceae,Salsugineaceae,Seynesiopeltidaceae and Thyridariaceae introduced in this paper.Each family is provided with a description and notes,including asexual and asexual states,and if more than one genus is included,the type genus is also characterized.Each family is provided with at least one figure-plate,usually illustrating the type genus,a list of accepted genera,including asexual genera,and a key to these genera.A phylogenetic tree based on four gene combined analysis add support for 64 of the families and 22 orders,including the novel orders,Dyfrolomycetales,Lichenoconiales,Lichenotheliales,Monoblastiales,Natipusillales,Phaeotrichales and Strigulales.The paper is expected to provide a working document on Dothideomycetes which can be modified as new data comes to light.It is hoped that by illustrating types we provide stimulation and interest so that more work is carried out in this remarkable group of fungi.展开更多
Basidiomycota is one of the major phyla in the fungal tree of life.The outline of Basidiomycota provides essential taxonomic information for researchers and workers in mycology.In this study,we present a time-framed p...Basidiomycota is one of the major phyla in the fungal tree of life.The outline of Basidiomycota provides essential taxonomic information for researchers and workers in mycology.In this study,we present a time-framed phylogenomic tree with 487 species of Basidiomycota from 127 families,47 orders,14 classes and four subphyla;we update the outline of Basidiomycota based on the phylogenomic relationships and the taxonomic studies since 2019;and we provide notes for each order and discuss the history,defining characteristics,evolution,justification of orders,problems,significance,and plates.Our phylogenomic analysis suggests that the subphyla diverged in a time range of 443-490 Myr(million years),classes in a time range of 312-412 Myr,and orders in a time range of 102-361 Myr.Families diverged in a time range of 50-289 Myr,76-224 Myr,and 62-156 Myr in Agaricomycotina,Pucciniomycotina,and Ustilaginomycotina,respectively.Based on the phylogenomic relationships and divergence times,we propose a new suborder Mycenineae in Agaricales to accommodate Mycenaceae.In the current outline of Basidiomycota,there are four subphyla,20 classes,77 orders,297 families,and 2134 genera accepted.When building a robust taxonomy of Basidiomycota in the genomic era,the generation of molecular phylogenetic data has become relatively easier.Finding phenotypical characters,especially those that can be applied for identification and classification,however,has become increasingly challenging.展开更多

The Basidiomycota constitutes a major phylum of the kingdom Fungi and is second in species numbers to the Ascomycota.The present work provides an overview of all validly published,currently used basidiomycete genera t...The Basidiomycota constitutes a major phylum of the kingdom Fungi and is second in species numbers to the Ascomycota.The present work provides an overview of all validly published,currently used basidiomycete genera to date in a single document.An outline of all genera of Basidiomycota is provided,which includes 1928 currently used genera names,with 1263 synonyms,which are distributed in 241 families,68 orders,18 classes and four subphyla.We provide brief notes for each accepted genus including information on classification,number of accepted species,type species,life mode,habitat,distribution,and sequence information.Furthermore,three phylogenetic analyses with combined LSU,SSU,5.8s,rpb1,rpb2,and ef1 datasets for the subphyla Agaricomycotina,Pucciniomycotina and Ustilaginomycotina are conducted,respectively.Divergence time estimates are provided to the family level with 632 species from 62 orders,168 families and 605 genera.Our study indicates that the divergence times of the subphyla in Basidiomycota are 406-430 Mya,classes are 211-383 Mya,and orders are 99-323 Mya,which are largely consistent with previous studies.In this study,all phylogenetically supported families were dated,with the families of Agaricomycotina diverging from 27-178 Mya,Pucciniomycotina from 85-222 Mya,and Ustilaginomycotina from 79-177 Mya.Divergence times as additional criterion in ranking provide additional evidence to resolve taxonomic problems in the Basidiomycota taxonomic system,and also provide a better understanding of their phylogeny and evolution.展开更多

rugosa(Helvellaceae)are introduced as new species.The new families,Dendrominiaceae and Neoantrodiellaceae(Basidiomycota)are introduced together with a new genus Neoantrodiella(Neoantrodiellaceae),here The cryptic lifestyle of most fungi necessitates molecular identification of the guild in environmental studies.Over the past decades,rapid development and affordability of molecular tools have tremendously improved i...The cryptic lifestyle of most fungi necessitates molecular identification of the guild in environmental studies.Over the past decades,rapid development and affordability of molecular tools have tremendously improved insights of the fungal diversity in all ecosystems and habitats.Yet,in spite of the progress of molecular methods,knowledge about functional properties of the fungal taxa is vague and interpretation of environmental studies in an ecologically meaningful manner remains challenging.In order to facilitate functional assignments and ecological interpretation of environmental studies we introduce a user friendly traits and character database FungalTraits operating at genus and species hypothesis levels.Combining the information from previous efforts such as FUNGuild and FunFun together with involvement of expert knowledge,we reannotated 10,210 and 151 fungal and Stramenopila genera,respectively.This resulted in a stand-alone spreadsheet dataset covering 17 lifestyle related traits of fungal and Stramenopila genera,designed for rapid functional assignments of environmental stud-ies.In order to assign the trait states to fungal species hypotheses,the scientific community of experts manually categorised and assigned available trait information to 697,413 fungal ITS sequences.On the basis of those sequences we were able to summarise trait and host information into 92,623 fungal species hypotheses at 1%dissimilarity threshold.展开更多

文摘The Pisolithus tinctorius symbiosis related protein expressed sequence tag (EST PtSRP) was previously identified in the first hours of the interaction between the fungus Pisolithus tinctorius and sweet chestnut Castanea sativa, and partially characterized as a fungal marker gene of ectomycorrhizal symbiosis formation. We used the 5’ rapid amplification of cDNA ends (RACE) to obtain the PtSRP mRNA 5’ region, and together with our previously reported 3’ mRNA region, the full mRNA sequence was assembled by use of bioinformatics tools and deposited to GenBank (Accession: GU733439). The full-length mRNA sequence (636 bp) revealed the locations of the 5’ and 3’ untranslated regions (UTRs) and contained the Kozak sequence (ccc aag ATG A) in the 5’ UTR. The in silico translated PtSRP open reading frame (ORF) codes for a 127 amino acid protein and contained four putative post-translational modification sites (two N-glycosylation and two phosphorylation). The protein secondary structure is postulated to be composed of one N-terminal hydrophobic transmembrane alpha helix and at least six hydrophilic beta-strands spread across the protein. Sub-cellular localization prediction suggests that the protein is involved in cellular secretory pathway, supported by the presence of a cleavage site motif close to the membrane anchor. The data presented herein indicate the role of PtSRP as a fungal membrane secreted protein involved in early stages of ectomycorrhizal formation, with application as a possible marker for nascent ectomy-corrhiza fungal development.

文摘Various microorganisms live in association with different parts of plants and can be harmful,neutral,or beneficial to plant health.Some microbial inhabitants of plants can control plant diseases by contesting with,predating on,or antagonizing plant pathogens and by inducing systems for plant defense.A range of methods,including plant growth-promoting microorganisms(PGPMs)as biological control agents(BCAs)(BCA-PGPMs)are used for the biological management and control of plant pathogens.Some BCAs interact with plants by inducing resistance or priming plants without direct interaction with the pathogen.Other BCAs operate via nutrient competition or other mechanisms to modulate the growth conditions for the pathogen.Generally,PGPMs can be applied alone or together with other chemicals or carriers to control various crop diseases.This review highlights the effective types of BCA-PGPMs and their applications,roles,carrier based-formulations,and responses to rice(Oryza sativa L.)pathogens.Future plant disease management prospects are promising,and growers’increasing demand for BCA-PGPM products can be exploited as an effective approach to the management of plant diseases,as well as to improve yield,environmental protection,biological resources,and agricultural system sustainability.

文摘Dothideomycetes comprise a highly diverse range of fungi characterized mainly by asci with two wall layers(bitunicate asci)and often with fissitunicate dehiscence.Many species are saprobes,with many asexual states comprising important plant pathogens.They are also endophytes,epiphytes,fungicolous,lichenized,or lichenicolous fungi.They occur in terrestrial,freshwater and marine habitats in almost every part of the world.We accept 105 families in Dothideomycetes with the new families Anteagloniaceae,Bambusicolaceae,Biatriosporaceae,Lichenoconiaceae,Muyocopronaceae,Paranectriellaceae,Roussoellaceae,Salsugineaceae,Seynesiopeltidaceae and Thyridariaceae introduced in this paper.Each family is provided with a description and notes,including asexual and asexual states,and if more than one genus is included,the type genus is also characterized.Each family is provided with at least one figure-plate,usually illustrating the type genus,a list of accepted genera,including asexual genera,and a key to these genera.A phylogenetic tree based on four gene combined analysis add support for 64 of the families and 22 orders,including the novel orders,Dyfrolomycetales,Lichenoconiales,Lichenotheliales,Monoblastiales,Natipusillales,Phaeotrichales and Strigulales.The paper is expected to provide a working document on Dothideomycetes which can be modified as new data comes to light.It is hoped that by illustrating types we provide stimulation and interest so that more work is carried out in this remarkable group of fungi.

文摘Basidiomycota is one of the major phyla in the fungal tree of life.The outline of Basidiomycota provides essential taxonomic information for researchers and workers in mycology.In this study,we present a time-framed phylogenomic tree with 487 species of Basidiomycota from 127 families,47 orders,14 classes and four subphyla;we update the outline of Basidiomycota based on the phylogenomic relationships and the taxonomic studies since 2019;and we provide notes for each order and discuss the history,defining characteristics,evolution,justification of orders,problems,significance,and plates.Our phylogenomic analysis suggests that the subphyla diverged in a time range of 443-490 Myr(million years),classes in a time range of 312-412 Myr,and orders in a time range of 102-361 Myr.Families diverged in a time range of 50-289 Myr,76-224 Myr,and 62-156 Myr in Agaricomycotina,Pucciniomycotina,and Ustilaginomycotina,respectively.Based on the phylogenomic relationships and divergence times,we propose a new suborder Mycenineae in Agaricales to accommodate Mycenaceae.In the current outline of Basidiomycota,there are four subphyla,20 classes,77 orders,297 families,and 2134 genera accepted.When building a robust taxonomy of Basidiomycota in the genomic era,the generation of molecular phylogenetic data has become relatively easier.Finding phenotypical characters,especially those that can be applied for identification and classification,however,has become increasingly challenging.

文摘This paper is the second in a series focused on providing a stable platform for the taxonomy of phytopathogenic fungi.It focuses on 25 phytopathogenic genera:Alternaria,Bipolaris,Boeremia,Botryosphaeria,Calonectria,Coniella,Corticiaceae,Curvularia,Elsinoe,Entyloma,Erythricium,Fomitiporia,Fulviformes,Laetisaria,Limonomyces,Neofabraea,Neofusicoccum,Phaeoacremonium,Phellinotus,Phyllosticta,Plenodomus,Pseudopyricularia,Tilletia,Venturia and Waitea,using recent molecular data,up to date names and the latest taxonomic insights.For each genus a taxonomic background,diversity aspects,species identification and classification based on molecular phylogeny and recommended genetic markers are provided.In this study,varieties of the genus Boeremia have been elevated to species level.Botryosphaeria,Bipolaris,Curvularia,Neofusicoccum and Phyllosticta that were included in the One Stop Shop 1 paper are provided with updated entries,as many new species have been introduced to these genera.

文摘The Basidiomycota constitutes a major phylum of the kingdom Fungi and is second in species numbers to the Ascomycota.The present work provides an overview of all validly published,currently used basidiomycete genera to date in a single document.An outline of all genera of Basidiomycota is provided,which includes 1928 currently used genera names,with 1263 synonyms,which are distributed in 241 families,68 orders,18 classes and four subphyla.We provide brief notes for each accepted genus including information on classification,number of accepted species,type species,life mode,habitat,distribution,and sequence information.Furthermore,three phylogenetic analyses with combined LSU,SSU,5.8s,rpb1,rpb2,and ef1 datasets for the subphyla Agaricomycotina,Pucciniomycotina and Ustilaginomycotina are conducted,respectively.Divergence time estimates are provided to the family level with 632 species from 62 orders,168 families and 605 genera.Our study indicates that the divergence times of the subphyla in Basidiomycota are 406-430 Mya,classes are 211-383 Mya,and orders are 99-323 Mya,which are largely consistent with previous studies.In this study,all phylogenetically supported families were dated,with the families of Agaricomycotina diverging from 27-178 Mya,Pucciniomycotina from 85-222 Mya,and Ustilaginomycotina from 79-177 Mya.Divergence times as additional criterion in ranking provide additional evidence to resolve taxonomic problems in the Basidiomycota taxonomic system,and also provide a better understanding of their phylogeny and evolution.

division Basidiomycota.Furthermore Absidia caatinguensis,Absidia koreana and Gongronella koreana(Cunninghamellaceae),Mortierella pisiformis and Mortierella formosana(Mortierellaceae)are newly introduced in the Zygomycota,while Neocallimastix cameroonii and Piromyces irregularis(Neocallimastigaceae)are introduced in the Neocallimastigomycota.Reference specimens or changes in classification and notes are provided for Alternaria ethzedia,Cucurbitaria ephedricola,Austropleospora,Austropleospora archidendri,Byssosphaeria rhodomphala,Lophiostoma caulium,Pseudopithomyces 文摘Fungi are one of the most diverse groups of organisms with an estimated number of species in the range of 2–3 million.The higher-level ranking of fungi has been discussed in the framework of molecular phylogenetics since Hibbett et al.,and the definition and the higher ranks(e.g.,phyla)of the‘true fungi’have been revised in several subsequent publications.Rapid accumulation of novel genomic data and the advancements in phylogenetics now facilitate a robust and precise foundation for the higher-level classification within the kingdom.This study provides an updated classification of the kingdom Fungi,drawing upon a comprehensive phylogenomic analysis of Holomycota,with which we outline well-supported nodes of the fungal tree and explore more contentious groupings.We accept 19 phyla of Fungi,viz.Aphelidiomycota,Ascomycota,Basidiobolomycota,Basidiomycota,Blastocladiomycota,Calcarisporiellomycota,Chytridiomycota,Entomophthoromycota,Entorrhizomycota,Glomeromycota,Kickxellomycota,Monoblepharomycota,Mortierellomycota,Mucoromycota,Neocallimastigomycota,Olpidiomycota,Rozellomycota,Sanchytriomycota,and Zoopagomycota.In the phylogenies,Caulochytriomycota resides in Chytridiomycota;thus,the former is regarded as a synonym of the latter,while Caulochytriomycetes is viewed as a class in Chytridiomycota.We provide a description of each phylum followed by its classes.A new subphylum,Sanchytriomycotina Karpov is introduced as the only subphylum in Sanchytriomycota.The subclass Pneumocystomycetidae Kirk et al.in Pneumocystomycetes,Ascomycota is invalid and thus validated.Placements of fossil fungi in phyla and classes are also discussed,providing examples.

文摘The cryptic lifestyle of most fungi necessitates molecular identification of the guild in environmental studies.Over the past decades,rapid development and affordability of molecular tools have tremendously improved insights of the fungal diversity in all ecosystems and habitats.Yet,in spite of the progress of molecular methods,knowledge about functional properties of the fungal taxa is vague and interpretation of environmental studies in an ecologically meaningful manner remains challenging.In order to facilitate functional assignments and ecological interpretation of environmental studies we introduce a user friendly traits and character database FungalTraits operating at genus and species hypothesis levels.Combining the information from previous efforts such as FUNGuild and FunFun together with involvement of expert knowledge,we reannotated 10,210 and 151 fungal and Stramenopila genera,respectively.This resulted in a stand-alone spreadsheet dataset covering 17 lifestyle related traits of fungal and Stramenopila genera,designed for rapid functional assignments of environmental stud-ies.In order to assign the trait states to fungal species hypotheses,the scientific community of experts manually categorised and assigned available trait information to 697,413 fungal ITS sequences.On the basis of those sequences we were able to summarise trait and host information into 92,623 fungal species hypotheses at 1%dissimilarity threshold.
