Predicting CircRNA-Disease Associations via Non-Negative Matrix Factorization Fused with Multiple Similarity Networks

CircRNAs,widely found throughout the human bodies,play a crucial role in regulating various biological processes and are closely linked to complex human diseases.Investigating potential associations between circRNAs and diseases can enhance our understanding of diseases and provide new strategies and tools for early diagnosis,treatment,and disease prevention.However,existing models have limitations in accurately capturing similarities,handling the sparse and noise attributes of association networks,and fully leveraging bioinformatical aspects from multiple viewpoints.To address these issues,this study introduces a new non-negative matrix factorization-based framework called NMFMSN.First,we incorporate circRNA sequence data and disease semantic information to compute circRNA and disease similarity,respectively.Given the sparse known associations between circRNAs and diseases,we reconstruct the network to complete more associations by imputing missing links based on neighboring circRNA and disease interactions.Finally,we integrate these two similarity networks into a non-negative matrix factorization framework to identify potential circRNA-disease associations.Upon conducting 5-fold cross-validation and leave-one-out cross-validation,the AUC values for NMFMSN reach 0.9712 and 0.9768,respectively,outperforming the currently most advanced models.Case studies on lung cancer and hepatocellular carcinoma show that NMFMSN is a good way to predict new associations between circRNAs and diseases. 展开更多

Then, a methodof rewriting queriesbased on the association matrix is presented to solve the ontology heterogeneity problem. Itrewrites the queries in one ontology to approximate queries in another ontology based on thesubsumption relations between concepts. The method also uses vectors to represent queries, and thencomputes the vectors with the association matrix; the disjoint relations between concepts can beconsidered by the results. It can get better approximations than the methods currently in use, whichdonot consider disjoint relations. The method can be processed by machines automatically. This paper proposes a simple method of querying through heterogeneous Ontology using association matrix. This method is based on the correctness of approximate information filtering theory; and it is simple to be implemented and expected to run quite fast. Aim: To compare the results of bladder tumor associated antigen (BTA TRAK), nuclear matrix protein 22 (NMP 22) and voided urine cytology (VUC) in detecting bladder cancer. Methods: A total of 135 elderly male and 50 healthy volunteers enrolled in this study were classified into three groups: (i) 93 patients with bladder cancer; (ii) 42 patients with urinary benign conditions; and (iii) 50 healthy volunteers. BTA TRAK and NMP 22 kits were used to detect bladder cancer. Voided urine cytology was used to compare the sensitivity and specificity of the screening tests. Results: The sensitivity and specificity of cytology, BTA TRAK and NMP 22 were 24% and 97%, 51% and 73%, 78% and 73%, respectively. The level of NMP 22 increased with tumor grading. The BTA TRAK kit has the lowest sensitivity among the screening tests. The NMP 22 with the best sensitivity can be an adjunct to cytology for evaluating bladder cancer. Conclusion: The NMP 22 test has a better correlation with the grading of the bladder cancer than BTA TRAK. As cytology units are typically not available in hospitals or in outpatient clinics, NMP 22 might be a promising tool for screening bladder cancer. 展开更多

The multi-target programming model is transformed into a single target programming problem to resolve, and its data association result is compared with the results which are solved by using one kind of information only. Recapitulating the tumor microenvironment is a major challenge in the development of in vitro tumor model for the study of cancer biology and therapeutic treatments. 3D multicellular tumor spheroids (MCTS) have been used as reliable models of mimicking in vivo solid tumors. Macrophages and extracellular matrix (ECM), regarded as two key factors of the tumor microenvironment, play significant roles in tumor progression and drug resistance. In order to investigate their effects on tumor cell migration, a microfluidic chip-based 3D breast cancer model was developed by co-culturing monodisperse MCTS with monocytes in 3 D collagen matrix. A reversible bonding technique was employed for the fabrication of the microfluidic chip, which made it easier for MCTS formation and tailoring the MCTS co-culture conditions. When co-culturing monocytes with low invasive T47D spheroids or high invasive MD-MBA-231 spheroids, we found that T47 D cells with the stimulation of macrophage colony-stimulating factor (M-CSF) and MD-MBA-231 cells could polarize monocytes into tumor-associated macrophages (TAMs). The increased stiffness via increasing collagen concentration decreased tumor cell migration, whereas the presence of TAMs enhanced the migration ability of cells.Moreover, M-CSF-activated TAMs promoted the migration of T47 D tumor cells via the regulation of TGFβ1. Overall, this 3D co-culture microfluidic model may be useful for studying tumor progress and may offer a reliable and low-cost method for evaluation of drug efficiency. 展开更多

NIA2: A fast indirect association mining algorithm

Indirect association is a high level relationship between items and frequent item sets in data. There are many potential applications for indirect associations, such as database marketing, intelligent data analysis, web -log analysis, recommended system, etc. Existing indirect association mining algorithms are mostly based on the notion of post - processing of discovery of frequent item sets. In the mining process, all frequent item sets need to be generated first, and then they are fihered and joined to form indirect associations. We have presented an indirect association mining algorithm (NIA) based on anti -monotonicity of indirect associations whereas k candidate indirect associations can be generated directly from k - 1 candidate indirect associations, without all frequent item sets generated. We also use the frequent itempair support matrix to reduce the time and memory space needed by the algorithm. In this paper, a novel algorithm (NIA2) is introduced based on the generation of indirect association patterns between itempairs through one item mediator sets from frequent itempair support matrix. A notion of mediator set support threshold is also presented. NIA2 mines indirect association patterns directly from the dataset, without generating all frequent item sets. The frequent itempair support matrix and the notion of using tm as the support threshold for mediator sets can significantly reduce the cost of joint operations and the search process compared with existing algorithms. Results of experiments on a real - word web log dataset have proved NIA2 one order of magnitude faster than existing algorithms. 展开更多

Study was carried out with the distorted plane waves of triton and of proton. It has been suggested that bineutron association is acceptable if the time during which the association maintains its structure, is large compared with the time when neutrons are in a dissociated form, and there is no exchange of nucleons between fragments associations. The cross section is written as a product of two factors, one is the spectroscopic factor which reflects the nature of the nuclear structure concerned and the other describes the process in which the target nucleus captures two nucleons as a cluster into an orbit which is characterized by a form factor. In the argument, that the radial wave function of two neutrons which form association captured nuclei close to each other, this leads to the formation of bineutron association on the nuclei surface. In this approach, the proton is emitted at the same point, which is captured bineutron association. 展开更多

Objectives The impairment of matrix metallopro- teinase-2(MMP-2)has been associated with the development of cardiac fibrosis.Although the Chinese herb Salvia miltior-rhiza has been widely used in patients with cardiovascular disorders,the mechanisms involved have not been elucidated. The purpose of the present study was to determine whether the administration of cryptotanshinone,an active ingredient of Salvia miltiorrhiza,could prevent the cardiac fibrosis induced by isoprenaline and to investigate the underlying mechanisms. Methods and Results Male C57BL/6 mice were submitted to receive daily injection of 0.9%saline,3 mg/kg isoprenaline, or isoprenaline plus 20 mg/kg cryptotanshinone by gastric gavage for 2 weeks.Herein,we demonstrate that cryptotanshinone can significantly ameliorate the isoprenaline-induced cardiac fibrosis,which was associated with marked up-regulation and activation of MMP-2 in ventricular myocardium. Additionally,we demonstrate that cryptotanshinone can dose-dependently upregulate and activate MMP-2 in cultured cardiac fibroblast.Moreover,incubation with cryptotanshinone also can prevent isoprenaline-induced downregulation and inactivation of MMP-2 in cultured cardiac fibroblast. Conclusions Taken together,our data suggest that cryptotanshinone may become a novel and potent antifibrotic agent. The present findings might further our understanding of the role of MMP-2 in cardiac fibrosis and antifibrotic mechanisms of cryptotanshinone. 展开更多

目的探讨Yes相关蛋白(Yes-associated protein,YAP)信号激活与肝细胞癌(hepatocellular carcinoma,HCC)患者临床特征的关联性,并分析YAP信号通过重塑细胞外基质(extracellular matrix,ECM)促进HCC进展的潜在分子机制。方法收集2018年5月... 目的探讨Yes相关蛋白(Yes-associated protein,YAP)信号激活与肝细胞癌(hepatocellular carcinoma,HCC)患者临床特征的关联性,并分析YAP信号通过重塑细胞外基质(extracellular matrix,ECM)促进HCC进展的潜在分子机制。方法收集2018年5月至2019年7月在广西医科大学附属肿瘤医院接受肝切除术的116例HCC患者的组织样本及临床病理数据。基于YAP上调基因集,采用基因集变异分析方法对患者进行分型。采用转录组测序分析探讨YAP信号激活的临床意义及分子特征,并在癌症基因组图谱数据库的HCC队列中进行验证。从基因表达综合数据库下载10例HCC单细胞测序数据,分析YAP高评分肿瘤细胞的分子特征,利用CellChat算法研究YAP高评分肿瘤细胞与成纤维细胞之间的相互作用机制。结果YAP高评分组的总生存期显著短于YAP低评分组(P<0.001),并与更多的微血管侵犯(P<0.001)、高艾德蒙森分级(P=0.005)、高巴塞罗那肝癌分期(P=0.008)相关。YAP高评分是HCC患者总生存期的独立危险因素(HR=2.467,95%CI:1.121~5.429,P=0.025)。差异基因分析显示,YAP高评分组上调基因显著富集于ECM相关信号通路。单细胞分析结果显示,ECM刚度促进肌成纤维细胞(myCAF)中的YAP信号激活,进一步升高纤维化相关基因表达,加速ECM沉积与重塑。此外,CellChat分析显示,myCAF通过COL1A1/COL1A2-CD44配体-受体轴特异性激活肿瘤细胞中的YAP信号。结论YAP信号激活与HCC患者不良预后密切相关。YAP诱导myCAF分泌促纤维化相关基因增强ECM刚度,并通过COL1A1/COL1A2-CD44轴进一步激活肿瘤细胞YAP信号,形成正反馈循环。 展开更多

在多目标跟踪(MOT)算法中,经常出现目标特征提取不足、身份切换及轨迹缺失问题,降低跟踪性能。为解决以上问题,提出一种基于双分支特征增强和多级轨迹关联(MTA)的MOT算法。采用双分支特征学习网络对检测和跟踪2种任务的特殊性和相关性... 在多目标跟踪(MOT)算法中,经常出现目标特征提取不足、身份切换及轨迹缺失问题,降低跟踪性能。为解决以上问题,提出一种基于双分支特征增强和多级轨迹关联(MTA)的MOT算法。采用双分支特征学习网络对检测和跟踪2种任务的特殊性和相关性进行学习,缓解了两任务之间的过度竞争,提取到充足的目标特征信息;引入关联矩阵(AM),利用更多的时序信息预测偏移向量,减少身份切换次数;采用多级轨迹关联策略,保留一部分低分检测框,并将检测框重新划分为高分框和低分框,采用不同的匹配方式与轨迹进行关联,减少轨迹缺失次数。在典型多目标跟踪数据集MOT17和MOT20上,对JDE、CenterTrack等6种相关算法进行对比实验。实验结果表明:所提算法在MOT17数据集上的多目标跟踪准确度(MOTA)和身份F_(1)分数(IDF1)值分别达到68.2%和68.5%,与基准算法CenterTrack相比,分别提升了2.1%、4.3%;在MOT20数据集上,MOTA和IDF1值分别达到52.7%和48.2%,分别提升了1.4%、7.9%。所提算法在复杂场景下取得了优异的跟踪性能。 展开更多

图神经网络能够有效地聚合节点间的信息、编码句子的结构信息,因此被广泛应用于关系抽取任务。然而,目前基于图神经网络的关系抽取方法常需要借助外部解析工具构建依赖树,这一过程可能会产生误差,导致错误的信息传递。为了解决上述问题... 图神经网络能够有效地聚合节点间的信息、编码句子的结构信息,因此被广泛应用于关系抽取任务。然而,目前基于图神经网络的关系抽取方法常需要借助外部解析工具构建依赖树,这一过程可能会产生误差,导致错误的信息传递。为了解决上述问题,提出一种基于关联邻接矩阵的图卷积神经网络(GCN)模型用于关系抽取。首先,通过RoBERTa(Robustly optimized BERT approach)预训练语言模型(PLM)将每个词转换为向量表示,并通过点乘计算词向量之间的关联度。然后,基于词之间的关联度和相对实体位置特征构建关联邻接矩阵,并利用GCN提取句子的语义结构特征。最后,利用残差连接缓解模型训练过程中的梯度消失问题,并通过融合句子表示和实体表示得到最终的分类表示。该模型避免了使用外部解析工具可能引起的误差传播。实验结果表明,与现有基于图卷积的模型相比,其在TACRED(Temporal Action and Relation Corpus)和Re-TACRED数据集的关系抽取任务上精确率、召回率、F1值分别获得了68.8%、77.5%、72.8%和90.5%、91.3%、90.9%的良好性能,验证了该模型的有效性和可行性。 展开更多

目的:基于Yes相关蛋白(YAP)/PDZ结合基序转录共激活因子(TAZ)探究糖肾宁抑制系膜增殖改善糖尿病肾病(DKD)肾纤维化的作用机制。方法:采用高脂饲料喂养KK-Ay小鼠建立DKD模型,将造模成功的KK-Ay小鼠随机分为模型组、糖肾宁组和缬沙坦组,C5... 目的:基于Yes相关蛋白(YAP)/PDZ结合基序转录共激活因子(TAZ)探究糖肾宁抑制系膜增殖改善糖尿病肾病(DKD)肾纤维化的作用机制。方法:采用高脂饲料喂养KK-Ay小鼠建立DKD模型,将造模成功的KK-Ay小鼠随机分为模型组、糖肾宁组和缬沙坦组,C57BL/6J小鼠作为空白组。连续给药10周后,检测小鼠体质量、血糖、血尿素氮(BUN)、血肌酐(Scr)、尿微量白蛋白/肌酐(UAER);采用苏木精-伊红(HE)、过碘酸-雪夫(PAS)、马松(MASSON)染色观察肾脏组织病理情况;电镜观察肾小球超微结构。蛋白质印迹法(WB)检测肾组织中YAP、TAZ、转录增强关联域转录因子1(TEAD1)、结缔组织生长因子(CTGF)、Ⅳ型胶原(Col-Ⅳ)蛋白表达水平。免疫组化检测肾组织中纤连蛋白(FN)、层粘连蛋白(LN)表达。结果:与模型组比较,糖肾宁组体质量、血糖无明显变化,BUN、Scr明显下降;UAER在治疗后明显下降(P<0.05);肾组织中YAP、TAZ、TEAD1、CTGF、Col-Ⅳ蛋白表达水平显著降低(P<0.05);肾组织中FN、LN表达减少;肾小球系膜基质、系膜增殖、糖原沉积和胶原沉积减少;肾小球基底膜增厚、足突融合、系膜区细胞外基质增生减轻。结论:糖肾宁可能通过抑制YAP/TAZ通路抑制系膜增殖和细胞外基质增生,改善糖尿病肾病肾纤维化。 展开更多

基质金属蛋白酶和骨关节炎及类风湿性关节炎的因果关系

目的利用大规模人群全基因组关联研究的汇总数据,通过孟德尔随机化分析研究基质金属蛋白酶(matrix metalloproteinases,MMP)与不同部位骨关节炎及类风湿性关节炎之间的因果关系。方法从全基因组关联研究公开数据库中筛选出与基质金属蛋... 目的利用大规模人群全基因组关联研究的汇总数据,通过孟德尔随机化分析研究基质金属蛋白酶(matrix metalloproteinases,MMP)与不同部位骨关节炎及类风湿性关节炎之间的因果关系。方法从全基因组关联研究公开数据库中筛选出与基质金属蛋白酶(1,3,7,10,12)相关的(P<1×10-6)单核苷酸多态性位点作为工具变量。研究结局主要包括骨关节炎、膝关节炎、髋关节炎及类风湿性关节炎。逆方差加权法为该研究评估因果效应的主要分析方法,文章采用加权中位数法、简单中位数法、加权中值方法和MR-Egger回归用于补充说明,以比值比(OR)和95%可信区间(95%CI)评价基质金属蛋白酶与骨关节炎和类风湿性关节炎之间的因果关系,使用Cochran′s Q检验异质性,利用MR-Egger-intercept检验是否存在水平多效性。结果逆方差加权法结果表明,遗传预测的MMP-7与全身骨关节炎(OR=1.004,95%CI:1.001~1.009,P=0.01)风险之间存在正向因果关系;MMP-12与类风湿性关节炎(OR=1.001,95%CI:1.000~1.002,P=0.005)风险之间存在正向因果关系;此外,仅通过IVW方法并没有揭示其他类型的基质金属蛋白酶与骨关节炎不同部位及类风湿性关节炎之间因果关系。MR-Egger intercept分析未检测到潜在的水平多效性(P均>0.05);敏感性分析结果表明因果关系稳健。结论研究结果为观察性研究所述的基质金属蛋白酶与骨关节炎和类风湿性关节炎之间的风险提供了证据,二者之间的具体机制需要进一步研究。 展开更多
