Engineering disease-resistant plants can be a powerful solution to the issue of food security.However,it requires addressing two fundamental questions:what genes to express and how to control their expressions.To find a solution,we screen CRISPR-edited upstream open reading frame(uORF)variants in rice,aiming to optimize translational control of disease-related genes.By switching uORF types of the 5′-leader from Arabidopsis TBF1,we modulate the ribosome accessibility to the downstream firefly luciferase.We assume that by switching uORF types using CRISPR,we could generate uORF variants with alternative translation efficiency(CRISPR-aTrE-uORF).These variants,capable of boosting translation for resistance-associated genes and dampening it for susceptible ones,can help pinpoint previously unidentified genes with optimal expression levels.To test the assumption,we screened edited uORF variants and found that enhanced translational suppression of the plastic glutamine synthetase 2 can provide broad-spectrum disease resistance in rice with minimal fitness costs.This strategy,which involves modifying uORFs from none to some,or from some to none or different ones,demonstrates how translational agriculture can speed up the development of disease-resistant crops.This is vital for tackling the food security challenges we face due to growing populations and changing climates. 展开更多

Messenger RNA(mRNA)translation consists of initiation,elongation,termination,and ribosome recycling,carried out by the translation machinery,primarily including tRNAs,ribosomes,and translation factors(TrFs).Translational regulators transduce signals of growth and development,as well as biotic and abiotic stresses,to the translation machinery,where global or selective translational control occurs to modulate mRNA translation efficiency(TrE).As the basis of translational control,the translation machinery directly determines the quality and quantity of newly synthesized peptides and,ultimately,the cellular adaption.Thus,regulating the availability of diverse machinery components is reviewed as the central strategy of translational control.We provide classical signaling pathways(e.g.,integrated stress responses)and cellular behaviors(e.g.,liquideliquid phase separation)to exemplify this strategy within different physiological contexts,particularly during hostemicrobe interactions.With new technologies developed,further understanding this strategy will speed up translational medicine and translational agriculture. 展开更多

A 5'-leader,known initially as the 5'-untranslated region,contains multiple isoforms due to alternative splicing(aS)and alternative transcription start site(aTSS).Therefore,a representative 5'-leader is demanded to examine the embedded RNA regulatory elements in controlling translation efficiency.Here,we develop a ranking algorithm and a deep-learning model to annotate representative 5'-leaders for five plant species.We rank the intra-sample and inter-sample frequency of aS-mediated transcript isoforms using the Kruskal-Wallis test-based algorithm and identify the representative aS-5'-leader.To further assign a representative 5'-end,we train the deep-learning model 5'leaderP to learn aTsS-mediated 5'-end distribution patterns from cap-analysis gene expression data.The model accurately predicts the 5'-end,confirmed experimentally in Arabidopsis and rice.The representative 5'-leader-contained gene models and 5'leaderP can be accessed at RNAirport(http:/www.rnairport.com/leader5P/).The Stage 1 annotation of 5'-leader records 5'-leader diversity and will pave the way to Ribo-Seq open-reading frame annotation,identical to the project recently initiated by human GENCODE. 展开更多

Higher Concentrations of Glucose or Insulin Increase the Risk of Various Types of Cancer in Obesity or Type 2 Diabetes by Decreasing the Expression of p27Kip1, a Cell Cycle Repressor Protein 被引量:1

Research Aims: Obesity and type 2 diabetes are known to be associated with increased risk of various types of cancer. However, the molecular biological mechanism of how the risk of cancer is increased in obesity or type 2 diabetes is not known. The aim this research is to investigate if the decreased expression of p27Kip1, a cell cycle repressor protein, plays a central role in this mechanism. Research Methods, Previous Studies and Theoretical Backgrounds: It is well known that the expression of p27Kip1 is increased by numerous nutritional or chemopreventive anti-cancer agents. But it has never been known that the expression of p27Kip1 could be decreased, rather than increased, and the risk of cancer could be increased, rather than decreased. This problem was solved recently and this new analytical method was used in this study. Results: 1) The expression of p27Kip1 was indeed significantly decreased in human obese type 2 diabetic individuals relative to the lean normal controls. 2) The expression of p27Kip1 was also significantly decreased in genetically obese rodents relative to the lean normal controls. Additionally, in obese rodents, the concentrations of glucose or insulin were significantly increased relative to the lean normal controls. 3) Using human cells cultured in vitro it was found that the increased concentrations of glucose or insulin decrease the expression of p27Kip1. Conclusions: These results suggest that higher concentrations of glucose or insulin increase the risk of various types of cancer in obesity or type 2 diabetes by decreasing the expression of p27Kip1. 展开更多

Conventional peptides(CPs)and non-conventional peptides(NCPs)are generated from small open reading frames,but most CPs are derived from large precursors.NCPs,which are derived from sequences other than conventional open reading frames or annotated coding sequences regions,function in plant development and adaptation to stresses.Ribosome profiling,a technique for studying translational regulation,can be used to identify NCPs.Another new technique,peptidogenomics,which integrates mass spectrometry and genomics,is becoming more widely used for identifying plant NCPs.In recent years,numerous studies have investigated the roles in monocots and dicots of miRNA-derived peptides and upstream open reading frames,which have potential for improving agronomic traits.Investigating the biological functions of NCPs will advance molecular plant breeding by identifying regulators of plant growth and development.We present an overview of NCP identification methods and recent findings about NCP biological functions. 展开更多

过氧化物酶体增殖物激活受体γ(peroxisome proliferator-activated receptor gamma,PPARγ)是脂肪生成的关键调控因子。本实验室前期研究发现,与人和鼠等哺乳动物PPARγ基因的转录本不同,鸡PPARγ基因的多个转录本5′UTR区存在上游开... 过氧化物酶体增殖物激活受体γ(peroxisome proliferator-activated receptor gamma,PPARγ)是脂肪生成的关键调控因子。本实验室前期研究发现,与人和鼠等哺乳动物PPARγ基因的转录本不同,鸡PPARγ基因的多个转录本5′UTR区存在上游开放阅读框(upstream open reading frames,u ORFs)。为了揭示该u ORF转录后的调控作用,本研究构建了鸡PPARγ基因转录本3(c PPARγ3)野生型5′UTR报告基因载体psi CHECK2-c PPARγ3-5′UTR-WT和u ORF突变(u ATG突变为终止密码子TGA)的5′UTR报告基因载体psi CHECK2-c PPARγ3-5′UTR-Mut。将这两个报告基因载体分别转染永生化鸡前脂肪细胞(immortalized chicken pre-adipocytes,ICPA)和鸡胚成纤维细胞DF1,检测海肾荧光素酶报告基因h Rluc活性及其m RNA表达。荧光素酶报告基因检测结果显示,在ICPA细胞中,psi CHECK2-c PPARγ3-5′UTR-Mut的h Rluc报告基因活性极显著高于psi CHECK2-c PPARγ3-5′UTR-WT(P<0.01);在DF1细胞中,psi CHECK2-c PPARγ3-5′UTR-Mut的h Rluc报告基因活性高于psi CHECK2-c PPARγ3-5′UTR-WT,但差异不显著(P>0.05)。q RT-PCR检测h Rluc基因m RNA表达结果显示,与psi CHECK2-c PPARγ3-5′UTR-WT相比,在ICPA细胞中,psi CHECK2-c PPARγ3-5′UTR-Mut转染细胞的h Rluc基因的m RNA表达水平极显著降低(P<0.01);在DF1细胞中,psi CHECK2-c PPARγ3-5′UTR-Mut转染细胞后,h Rluc基因的m RNA表达水平也降低,但差异不显著(P>0.05)。为进一步分析该u ORF对鸡c PPARγ3的转录后调控作用,本研究又分别构建了野生型c PPARγ3真核表达载体pc DNA3.1-c PPARγ3-WT和u ORF突变的c PPARγ3真核表达载体pc DNA3.1-c PPARγ3-Mut。q RT-PCR检测c PPARγ3的m RNA表达水平,结果显示,在这两种细胞中,pc DNA3.1-c PPARγ3-Mut转染细胞的c PPARγ3 m RNA表达水平均显著低于pc DNA3.1-c PPARγ3-WT转染细胞(P<0.05),但Western blot结果显示,pc DNA3.1-c PPARγ3-Mut转染细胞的PPARγ蛋白表达水平极显著高于pc DNA3.1-c PPARγ3-WT转染细胞(P<0.01)。这些研究结果表明,5′UTR区的u ORF抑制鸡c PPARγ3的翻译。 展开更多

Transcription factors(TFs)function as master regulators in multiple signaling pathways and govern diverse developmental and adaptive processes in plants.Some TFs identified in crop plants play critical roles in regulating yield through changes in plant architecture,including roots,stems,leaves,flowers,fruits,and grains.Although altering crop architecture can increase yields,the extent of yield enhancement is frequently hampered by diseases.Developing new crop varieties with improved yields and enhanced disease resistance remains challenging because immune system activation often impairs plant growth.Recently,approaches using TF engineering have made substantial progress in elevating both growth performance and disease resistance.However,most of these techniques rely on traditional transgenic methods.This review highlights discoveries in the last decade demonstrating improvements in growth performance,yield and immunity through TF engineering.We focus mainly on changes in plant architecture related to improved yield and disease resistance.We conclude with perspectives on the potential application of these discoveries for generating desirable crop traits by merging the most noteworthy biotechnology approaches,such as clustered regularly interspaced small palindromic repeats(CRISPR)/CRISPR-associated protein 9-mediated genome editing,with canonical molecular biology. 展开更多

Translational regulation is a critical step in the process of gene expression and governs the synthesis of proteins from mRNAs.Many studies have revealed translational regulation in plants in response to various environmental stimuli.However,there have been no studies documenting the comprehensive landscape of translational regulation and allele-specific translational efficiency in multiple plant tissues,especially those of rice,a main staple crop that feeds nearly half of the world’s population.Here we used RNA sequencing and ribosome profiling data to analyze the transcriptome and translatome of an elite hybrid rice,Shanyou 63(SY63),and its parental varieties Zhenshan 97 and Minghui 63.The results revealed that gene expression patterns varied more among tissues than among varieties at the transcriptional and translational levels.We identified 3392 upstream open reading frames(uORFs),and the uORF-containing genes were enriched in transcription factors.Only 668 of 13492 long non-coding RNAs could be translated into peptides.Finally,we discovered numerous genes with allele-specific translational efficiency in SY63 and demonstrated that some cis-regulatory elements may contribute to allelic divergence in translational efficiency.Overall,these findings may improve our understanding of translational regulation in rice and provide information for molecular breeding research. 展开更多
