It has recently become evident that the de novo emergence of genes is widespread and documented for a variety of organisms.De novo genes frequently emerge in proximity to existing genes,forming gene overlaps.Here,we present an analysis of the evolutionary history of a putative de novo gene,lawc,which overlaps with the conserved Trf2 gene,which encodes a general transcription factor in Drosophila melanogaster.We demonstrate that lawc emerged approximately 68 million years ago in the 5'-untranslated region(UTR)of Trf2 and displays an extensive spatiotemporal expression pattern.One of the most remarkable features of the lawc evolutionary history is that its emergence was facilitated by the engagement of Drosophilidae-specific short,highly conserved regions located in Trf2 introns.This represents a unique example of putative de novo gene birth involving conserved DNA regions localized in introns of conserved genes.The observed lawc expression pattern may be due to the overlap of lawc with the 5'-UTR of Trf2.This study not only enriches our understanding of gene evolution but also highlights the complex interplay between genetic conservation and innovation. 展开更多

The genetic information coded in DNA leads to trait innovation via a gene regulatory network(GRN)in development.Here,we developed a conserved non-coding element interpretation method to integrate multi-omics data into gene regulatory network(CNEReg)to investigate the ruminant multi-chambered stomach innovation.We generated paired expression and chromatin accessibility data during rumen and esophagus development in sheep,and revealed 1601 active ruminantspecific conserved non-coding elements(active-RSCNEs).To interpret the function of these activeRSCNEs,we defined toolkit transcription factors(TTFs)and modeled their regulation on rumenspecific genes via batteries of active-RSCNEs during development.Our developmental GRN revealed 18 TTFs and 313 active-RSCNEs regulating 7 rumen functional modules.Notably,6 TTFs(OTX1,SOX21,HOXC8,SOX2,TP63,and PPARG),as well as 16 active-RSCNEs,functionally distinguished the rumen from the esophagus.Our study provides a systematic approach to understanding how gene regulation evolves and shapes complex traits by putting evo-devo concepts into practice with developmental multi-omics data. 展开更多

Identification of clade-wide putative cis-regulatory elements from conserved non-coding sequences in Cucurbitaceae genomes

Cis-regulatory elements regulate gene expression and play an essential role in the development and physiology of organisms.Many conserved non-coding sequences(CNSs)function as cis-regulatory elements.They control the development of various lineages.How-ever,predicting clade-wide cis-regulatory elements across several closely related species remains challenging.Based on the relationship between CNSs and cis-regulatory elements,we present a computational approach that predicts the clade-wide putative cis-regulatory elements in 12 Cucurbitaceae genomes.Using 12-way whole-genome alignment,we first obtained 632112 CNSs in Cucurbitaceae.Next,we identified 16552 Cucurbitaceae-wide cis-regulatory elements based on collinearity among all 12 Cucurbitaceae plants.Furthermore,we predicted 3271 potential regulatory pairs in the cucumber genome,of which 98 were verified using integrative RNA sequencing and ChIP sequencing datasets from samples collected during various fruit development stages.The CNSs,Cucurbitaceae-wide cis-regulatory elements,and their target genes are accessible at http://cmb.bnu.edu.cn/cisRCNEs_cucurbit/.These elements are valuable resources for functionally annotating CNSs and their regulatory roles in Cucurbitaceae genomes. 展开更多

In this paper,a composite numerical scheme is proposed to solve the threedimensional Darcy-Forchheimer miscible displacement problem with positive semi-definite assumptions.A mixed finite element is used for the fow equation.The velocity and pressure are computed simultaneously.The accuracy of velocity is improved one order.The concentration equation is solved by using mixed finite element,multi-step difference and upwind approximation.A multi-step method is used to approximate time derivative for improving the accuracy.The upwind approximation and an expanded mixed finite element are adopted to solve the convection and diffusion,respectively.The composite method could compute the diffusion flux and its gradient.It possibly becomes an eficient tool for solving convection-dominated diffusion problems.Firstly,the conservation of mass holds.Secondly,the multi-step method has high accuracy.Thirdly,the upwind approximation could avoid numerical dispersion.Using numerical analysis of a priori estimates and special techniques of differential equations,we give an error estimates for a positive definite problem.Numerical experiments illustrate its computational efficiency and feasibility of application. 展开更多

The development of a general discrete element method for irregularly shaped particles is the core issue of the simulation of the dynamic behavior of granular materials.The general energy-conserving contact theory is used to establish a universal discrete element method suitable for particle contact of arbitrary shape.In this study,three dimentional(3D)modeling and scanning techniques are used to obtain a triangular mesh representation of the true particles containing typical concave particles.The contact volumebased energy-conserving model is used to realize the contact detection between irregularly shaped particles,and the contact force model is refined and modified to describe the contact under real conditions.The inelastic collision processes between the particles and boundaries are simulated to verify the robustness of the modified contact force model and its applicability to the multi-point contact mode.In addition,the packing process and the flow process of a large number of irregular particles are simulated with the modified discrete element method(DEM)to illustrate the applicability of the method of complex problems. 展开更多

Elucidating the closest living relatives of extant primates is essential for fully understanding important biological processes related to the genomic and phenotypic evolution of primates, especially of humans. However, the phylogenetic placement of these primate relatives remains controversial, with three primary hypotheses currently espoused based on morphological and molecular evidence. In the present study, we used two algorithms to analyze differently partitioned genomic datasets consisting of 45.4 Mb of conserved non-coding elements and 393 kb of concatenated coding sequences to test these hypotheses. We assessed different genomic histories and compared with other molecular studies found solid support for colugos being the closest living relatives of primates. Our phylogeny showed Cercopithecinae to have low levels of nucleotide divergence, especially for Papionini, and gibbons to have a high rate of divergence. The hierarchical reconstruction (HR) [Liu, Shu, Tadmor and Zhang, SINUM '07] has been successfully applied to prevent oscillations in solutions computed by finite volume, Runge-Kutta discontinuous Galerkin, spectral volume schemes for solving hyperbolic conservation laws. In this paper, we demonstrate that HR can also be combined with spectral/hp element method for solving hyperbolic conservation laws. An orthogonal spectral basis written in terms of Jacobi polynomials is applied. High computational efficiency is obtained due to such matrix-free algorithm. The formulation is conservative, and essential nomoscillation is enforced by the HR limiter. We show that HR preserves the order of accuracy of the spectral/hp element method for smooth solution problems and generate essentially non-oscillatory solutions profiles for capturing discontinuous solutions without local characteristic decomposition. In addition, we introduce a postprocessing technique to improve HR for limiting high degree numerical solutions. 展开更多

In this paper we propose a spectral element: vanishing viscosity (SEW) method for the conservation laws on the semi-infinite interval. By using a suitable mapping, the problem is first transformed into a modified conservation law in a bounded interval, then the well-known spectral vanishing viscosity technique is generalized to the multi-domain case in order to approximate this trarsformed equation more efficiently. The construction details and convergence analysis are presented. Under a usual assumption of boundedness of the approximation solutions, it is proven that the solution of the SEW approximation converges to the uniciue entropy solution of the conservation laws. The scientific community faces the challenge of measuring progress toward biodiversity targets and indices have been traditionally used.However,recent inventories in secondary tropical mountain forests using traditional biodiversity indices have yielded results that are indistinct with primary ones.This shows the need to develop complementary indices that goes beyond species count but integrates the distribution and conservation status of the species.This study developed endemicity and conservation importance index for tropical forest that incorporated the distribution and conservation status of the species.These indices were applied to Mt.Natoo,a remnant primary mossy forest in Buguias,Benguet,Philippines,that resulted to endemicity index of 81.07 and conservation importance index of 42.90.Comparing these with secondary forest sites with comparable Shannon-Wiener,Simpson,Evenness and Margalef’s indices,our endemicity and conservation indices clearly differentiates primary forest(our study site)with higher values from secondary forests with much lower values.Thus,we are proposing these indices for a direct but scientifically-informed identification of specific sites for conservation and protection in tropical forests.Additionally,our study documented a total of 168 vascular plant species(79 endemic and 12 locally threatened species)in Mt.Nato-o.Majority are of tropical elements for both generic and species levels with some temperate elements that could be attributed to the site's high elevation and semi-temperate climate.These are important baseline information for conservation plans and monitoring of tropical mossy forests. 展开更多

针对保护性耕作深松作业机具土壤扰动大的问题,设计了一种间隔深松机直注深松铲。利用离散元法和田间试验研究了不同铲体幅宽对土壤扰动行为的影响。以耕作比阻、土壤膨松度和土壤扰动系数为试验指标,对比不同铲体幅宽条件下土壤运动状... 针对保护性耕作深松作业机具土壤扰动大的问题,设计了一种间隔深松机直注深松铲。利用离散元法和田间试验研究了不同铲体幅宽对土壤扰动行为的影响。以耕作比阻、土壤膨松度和土壤扰动系数为试验指标,对比不同铲体幅宽条件下土壤运动状态及各方向微观运动情况,分析直注深松铲土壤扰动效果。结果表明,当铲体幅宽为350 mm时,耕作阻力最小;当铲体幅宽为450 mm时,耕作比阻最小;土壤扰动随铲体幅宽增加而增大,铲体幅宽主要影响土壤侧向扰动、土壤回落及土垄高度,适当减小幅宽有利于减小土壤侧向扰动、增加土壤回落、降低垄高;铲体幅宽对土壤膨松度和土壤扰动系数有重要影响,当铲体幅宽为350 mm时,土壤膨松度相对较小,土壤扰动系数相对较大;不同铲体幅宽对耕作阻力和扰动面积均有一定的影响,铲体幅宽对扰动面积影响大于对耕作阻力的影响;试验范围内土壤膨松度和扰动系数试验值和仿真值平均误差分别为6.36%和6.84%,耕作阻力和比阻试验值和仿真值平均误差分别为9.02%和12.41%。间隔深松机降低土壤扰动效果明显,可为深松机优化设计提供参考。 展开更多

基于离散元法的偏柱式曲面深松铲设计与试验

[目的]针对保护性耕作苗期深松技术应用于辽宁省农业区玉米地时,秸秆大量覆盖地表导致农机工作阻力大、深松效果差等问题,设计了一种能够降低作业阻力的偏柱式曲面深松铲。[方法]使用离散元仿真软件建立土壤颗粒、秸秆、土槽模型并进行偏柱式曲面深松铲与直柄凿形深松铲的作业性能对比仿真。[结果]在确保深松效果的前提下,直柄凿形深松铲容易破坏土壤原有的耕层结构;而曲面深松铲在对耕作层、犁底层土壤进行扰动时,仅使土壤松动但不翻土,保持原有的土壤耕层结构。对比直柄凿形深松铲,曲面深松铲土壤膨松度提高0.78%,土壤扰动系数提高4.07%。田间试验表明,仿真与田间试验得到的土壤扰动截面轮廓基本拟合,两种深松铲在土壤膨松度、土壤扰动系数实测值与仿真值之间的最大误差为4.74%,最小误差为0.69%,相对误差范围满足要求,验证了仿真的准确性。[结论]曲面深松铲在土壤扰动面积减小的同时使土壤膨松度、土壤扰动系数优于直柄凿形深松铲且具有良好的减阻效果,从而能够更好地适应保护性耕作秸秆大量覆盖时的农艺要求及作业环境。 展开更多

横纵刃滑切式玉米秸秆粉碎还田机设计与试验

【目的】秸秆粉碎还田可以改善土壤理化性质,提高土壤有机质和微生物含量,培肥地力,增加粮食产量,在农业生产中广泛应用。针对西南地区玉米秸秆整杆留田量大、留田形式多样和机具易缠绕堵塞等问题,该研究提出一种动、定刀刃横纵交错形... 【目的】秸秆粉碎还田可以改善土壤理化性质,提高土壤有机质和微生物含量,培肥地力,增加粮食产量,在农业生产中广泛应用。针对西南地区玉米秸秆整杆留田量大、留田形式多样和机具易缠绕堵塞等问题,该研究提出一种动、定刀刃横纵交错形成双支撑切割形式的玉米秸秆粉碎还田方式,并设计了横纵刃滑切式玉米秸秆粉碎还田机。【方法】对粉碎装置动、定刀横纵刀刃秸秆切割效果进行分析,设计横、纵刀刃曲线;并对粉碎装置进行力学分析揭示其切割粉碎机理,同时分析秸秆切割粉碎的影响因素,进而得到粉碎动、定刀的关键参数范围。采用离散元法建立数值仿真模型,通过单因素仿真试验验证粉碎动、定刀纵刀刃类型选择,确定横刀刃回转角;通过二次回归正交旋转组合试验,得到粉碎装置的最优参数组合,完成样机试制并进行田间试验。【结果】(1)运用Design Expert 12软件求解和进行交互作用对试验指标的响应曲面分析,得到粉碎装置的最优参数组合为:定刀纵刀刃起始滑切角为27°,定刀纵刀刃滑切角变化量为5°,动刀纵刀刃起始滑切角为30°,动刀纵刀刃滑切角变化量为5.5°;(2)田间试验结果表明在横向和纵向2种不同秸秆铺放条件下,秸秆粉碎长度合格率分别为93.7%和94.3%,秸秆漏切率分别为2.0%和3.1%,秸秆切割粉碎效果较好,满足西南地区作业要求。【结论】在最优参数组合条件下,秸秆粉碎长度合格率和漏切率达到设计标准,该研究可为玉米秸秆整杆留田量大、留田形式多样和机具易缠绕堵塞等情况下玉米秸秆还田机的设计与改进提供参考。 展开更多

利用CRISPR/Cas9技术研究保守非编码元件对斑马鱼血红蛋白生成的影响

血红蛋白是高等生物血液循环系统中的关键组分,其功能障碍与贫血、心血管疾病等密切相关。南极冰鱼科(Channichthyidae)鱼类血液因缺乏功能性血红蛋白呈现白色,为研究血红蛋白的生物学功能提供了独特的模型。研究发现位于foxp1b基因上游... 血红蛋白是高等生物血液循环系统中的关键组分,其功能障碍与贫血、心血管疾病等密切相关。南极冰鱼科(Channichthyidae)鱼类血液因缺乏功能性血红蛋白呈现白色,为研究血红蛋白的生物学功能提供了独特的模型。研究发现位于foxp1b基因上游的intergenic区域chr6:43629743-43629779可能作为关键因子参与鱼类血红蛋白生成,但其具体的调控功能尚不清楚。本研究通过CRISPR/Cas9基因编辑技术,以斑马鱼为模型构建了CNE敲除杂合突变体,并通过血红蛋白染色比较了野生型对照组与突变体斑马鱼的血红蛋白生成差异。结果表明,chr6:43629743-43629779的敲除显著降低了斑马鱼血红蛋白的生成。qRT-PCR分析结果表明,突变体斑马鱼foxp1b基因表达量显著低于野生型对照组。揭示了CNE通过调控下游基因表达从而调控血红蛋白生成的分子机制,提示CNE在血红蛋白生成中发挥了关键作用。 展开更多

高寒区不同密度白桦天然林枯落物层与土壤层水文效应

[目的]探究青海高寒区不同密度白桦天然次生林的枯落物层、土壤层的水文特征及水源涵养能力。[方法]选取5种密度(277、434、642、868、1024株·hm^(-2))的15块白桦天然次生林标准样地作为研究对象,建立基于熵权和TOPSIS法的模糊物... [目的]探究青海高寒区不同密度白桦天然次生林的枯落物层、土壤层的水文特征及水源涵养能力。[方法]选取5种密度(277、434、642、868、1024株·hm^(-2))的15块白桦天然次生林标准样地作为研究对象,建立基于熵权和TOPSIS法的模糊物元模型进行不同密度白桦天然次生林水源涵养能力综合评价。[结果](1)不同密度白桦林枯落物蓄积量介于27.20~49.06 t·hm^(-2),最大持水量介于63.42~93.12 t·hm^(-2),有效拦蓄量介于24.41~41.79 t·hm^(-2),均以868株·hm^(-2)最大;(2)0~60 cm土层的土壤密度介于0.91~1.01 g·cm-3,以868株·hm^(-2)最小;土壤总孔隙度介于45.69%~59.62%,饱和持水量介于913.76~1192.44 t·hm^(2),均以868株·hm^(-2)最大;(3)5种密度白桦林贴近度大小排序为:868株·hm^(-2)(0.705)>1024株·hm^(-2)(0.532)>277株·hm^(-2)(0.495)>434株·hm^(-2)(0.367)>642株·hm^(-2)(0.345)。[结论]在该研究白桦林密度范围内,林分密度为868株·hm^(-2)时,枯落物层与土壤层水源涵养能力最佳,利于该地区森林生态水文效益发挥。 展开更多
